Just because "it was the plan" doesn't mean its the most interesting
I've highlighted in your statement what makes the endings interesting, the only reason why you think its inconsistant is because it hasn't been fully explained yet, but thats the beauty of it, finding out what it all means.
I might also remind you that Destroy leaves the galaxy in the worst possible scenario restricting travel with the relays badly damaged, most of the remote one permanently without enough manpower to fix them, thus travel options would be very limited. (unless they go for the other galaxy option

Assuming it can't be MEHEM, I'd choose Destroy with high EMS; it's the ending that leaves the most possibilities open for sequels.
