SPOILERS: A possible reason why the Leviathans controlling the Rachni and the Rachni Wars make sense together.

First, the Leviathans don't seem to care about whether the lesser species make it. (yeah, yeah, the tributes and all that, but if the Rachni plan was successful, they could get pre-spaceflight species to give them such tribute, if they are desperate for it) Instead, it only seems that they care about taking down the Reapers when they began controlling the Rachni. Thus, when the Salarians appeared, maybe the Leviathans had the idea to test the Rachni on the poor chaps. Basically, the entire Rachni War could serve as a test drive for a new way to obliterate the Reapers, and they were almost successful, were it not for the intervention of the Krogan.
When you think about it, it makes a little sense, doesn't it?

And if you are correct, I am pretty sure that the Reapers would be able to wipe out the Rachni if they ever fought them. Especially if the Krogan managed to do it.

The Rachni are unique compared to other races.
They were able to survive the Reaper harvest, something only the Leviathans themselves have been able to do.
They have been allowed an extra 50,000 years to evolve. Giving them more advanced abilities(Ever wonder why the Rachni are so technologically capable and have such unique abilities? There's why)
The Rachni Queens themselves are also immune to Reaper indoctrination(as stated by the Queen in ME3) and they have the ability to control their drones the same way the Leviathans control their thralls, an organic Quantum Entanglement.

rachni wasn't a space faring civil in the prothean era. they only did so when their relay was activated in our era. so the reapers didn't care about rachni as they didn't care about people.

- Discovered by Protheans whom began selectively breeding the more aggressive queens and began using them as weapons of war
- Predictably went out of control and the Protheans attempted to eradicate
- Some of the Rachni survived on their homeworld and these began to achieve sentience. Rachni civilization began.
- Began attempting interstellar travel when Salarians accidentally discovered them.
- According to the queen at this point the Rachni were mind controlled by the Reapers into aggressive expansion. Krogans put and end to them. Rachni homeworld was orbitally bombarded whilst Krogan teams detonated bombs in underground Rachni lairs.
Bryson believes that the Leviathan may have tried breeding the rachni for aggression, but as Javik points out, the Protheans were the ones doing it. Hence Bryson was wrong.

So were humans and turians and quarians and all the others. Even the Asari were the equivalent of cavemen at the time. The Rachni weren't primitive, they were advanced enough to uplift, not just guide and influence.
They were apparently uplifted the same way the Krogan were. Oh the irony.
The Krogan were roughtly equivalent to 21st century Earth when they devestated their world with nuclear war. Then spend two thousand years living in barbarism(Fallout Krogan Edition) when the Salarians uplifted them.

Says who? Apparently they were smart enough to realize they'd been enslaved by the Protheans and fight back.
By Javik's own words. "Any could oppose us if they wished. If they had won, they would have ruled. Many tried, none succeeded."
Plus the fact that Rachni Queens are more evolved and more powerful than any race in the galaxy, including the Asari, who they can dominate, is self evident.
