The key to killing Scions effectively is shooting the bubble on their back until it bursts. That takes out 2-4 bars of health in one fell swoop. Then for the rest, shoot its head. If you have a gun with armor penetration you can sometimes line up shots so that they pass through the bubble and hit the head or the other way around, and get both done at the same time.
The animation of rising the arm with the cannon to shoot takes a while, so skilled players can repeatedly stun the Scion so he never gets to shoot a single shot. The melee animation also takes a while to start up, the same strategy works there.
If you are quick on your feet, you can jump around the Scion in circles while it is unsuccessfully attempting to target you, and while you are shooting it.
