Old God Baby. It's my theory that Bioware isn't going to resolve this so people keep buying disappointing Dragon Age games.

1. Flemeth. Anything about Flemeth. Are her legends truth or lies? What could she possibly be? I can't get enough of it.
2. More mage/templar stuff. Yes, I know it was kinda shoved down our throats in DAII but there were so many questions left to answer, so much more to learn. Perhaps more focus on mages that aren't maleficar in this game though. DAII had a habit of painting them as moustache-twirling villains.
3. Not necessarily a story arc, but I want very badly to learn more about Antiva.

1) Hawke and the Warden mysterious vanishing. This is most important.
2) The Architect and Coripheus. What do they want? What does there appearence mean for the darkspawn and the rest of Thedas? What are they really?
3)Mage/Templar war, How has it developed? Who has taken the lead on both side? How can it be stopped?
On a side note anything about Flemeth and Morrigan would be welcome. Especially the god baby scenario and some deep roads exploration.

1) Orzammar working to reclaim the Deeproads. (at the end you get the option to see the last dwarven city fall or help them reclaim a large portion of the Deeproads.)
2) A Dalish Arc that involves Flemeth, Morrigan and the Warden, also involve the OGB if you did the ritual.
3) Those talking Darkspawn from Awakening. (I forgot what they're called.)

Has to be the main story line. I want to see how my character either helps the mages become free, or enslaves them again or kills them.
Sub lines should be
2. Morrigan (and the Baby) If you didnt make the baby in DAO then Morrigan created a baby some other way. Leaving a God baby hanging just because some people didnt at least once create it is bad story telling.
3. A full scale Qunari invasion of southern Thedas. (basically replacing the dark spawn as the big monster hunt)

Old God baby and Architect would be interesting, but I realize they would be more of a problem as major plot points, as people have behaved differently with those.

I have absolutely no interest what so ever in the duller than dull Mages Vs Templars story, but it will have to be included somehow just to justify the abomination that was DA:2.
If they can use it as a prelude to entering the Black City then that's cool. But I personally would like everything from DA:2 to be destroyed and forgot about within the first 5 min of DA:3

Since the obvious ones have already been mentioned. . .

She was a devout member of the chantry, fell in love with a mage, was betrayed by said mage, and then imprisioned with mages. There are so many different and interesting ways that her story can develop that it seems a waste not to use her.
3. More on the Eluvian, preferably with involvement from Merrill. They need to do something to make her story in DA2 count for something.

Probably the story arc I'm most interested involves Morrigan/Flemeth/Old Gods/Dragons. At some point in the future, I want to see more of the Qunari and of Tevinter Imperium.

Admittedly, I'm not that invested in the story arcs currently building up in the Dragon Age universe, but I suppose the one arc I would be interesting in seeing progress, or conclude, is the retaking of Starkhaven.
With politics between various nations being strained and war brewing all over Thedas, I feel as though a major power like Starkhaven will need to be stable and prepared for the inevitable war that will eventually break out. With a simpleton currently sitting on the seat of Starkhaven and Sebastian Vael still breathing, regardless of your choices in Dragon Age 2, I feel as though that story arcs need to be addressed in the near future.
That's not even considering Starkhaven's previous rulers maintained a solid alliance with the Chantry and the city's rightful heir is a dedicated brother of the Chantry. Giving Starkhaven relative ties to the Chantry's current political upheaval - If the Chantry can get a man of faith on the seat of Starkhaven during the crisis they're currently facing then they'll have a powerful political ally.
Starkhaven ties into a lot. I'm quite looking forward to seeing how the story-arc for the city progresses.
