I'm working on Demands Of The Qun, and I opted to tell Isabela I'd give her the relic when we found it. I read on the Wiki site that she's supposed to return with the relic if you have a high friendship with her, which I do. But she did not return when we spoke to the Arishok, and Aveline and I were attacked by the Qunari. Also, a companion "questioning beliefs" quest popped up right after Isabela ran off with the relic, saying to meet her at the Hanged Man. I went there both day and night, and she was nowhere to be found. Therefore, I figured she'd show up at the Qunari compound and I could do that quest later, but now I'm not sure. Is that a glitch or something?

I think you need to get Questioning Beliefs before she runs off with the relic because that determinates whether she stays or not.
Entering the Qunari compound is the point of no return since it starts the final mission of the chapter,
If you have her loyalty she'll show up before the final fight of the Act.

Her Questioning Beliefs quest might have popped up as a result of you getting past the 50% Friendship requirement.
As Kryplling alluded to, are you sure you had 50% Friendship AND did her Questioning Beliefs Act 2 quest before To Catch A Thief? If not, she's gone forever.

I already had a high enough friendship with her that the special friendship ability had activated itself. The meter was almost all the way to the left (blue friendship side) as well. The Questioning Beliefs for her didn't pop up until right after "To Catch A Thief" was completed. I read the note that she left, in which she explained that she took the relic and thanked me for being on her side. Then the Beliefs one showed up.

I'm not sure why Questioning Beliefs didn't trigger beforehand, but if you didn't complete that quest before To Catch A Thief, she's gone for good.

So I know I did everything right this time. Her friendship was maxed, it could not get any higher. Ability activiated, Questioning Beliefs quest popping up when it was supposed to, siding with her on the relic bit of the quest... and she still didn't show up. I don't get it.

Hmm... that's sounds odd.
My DAII-knowledge is a little rusty. Just doing a new PT at the moment. But I always thought it would be enough to do her Questioning Beliefs quest prior getting the other story going all should be ok.

by you saying "you an aveline" were attacked im thinking your on about in the qunari compound, as to that isobela wont return then, if she returns she will only return in the viscounts keep once you've battled to it an face the arishok

She shows up at the end of Act 2. No matter what, you will always get attacked by the Arishok in the Qunari outpost in the Docks. Isabela will show up when you've fought your way to the Arishok when he's in the keep.

Yeah, Isabela shows up at the Viscount's Keep as long as she has a high enough friendship or rivalry with Hawke (of fifty or greater).
