About all those doodads cerberus put in Shep's body, do they come back to haunt him or something in ME 3? (I haven't played ME 3 so don't spoil it too much.)

Yes and no. Yes it's mentioned a bit, no they don't really do much with the issue storywise until near the end and even that's dependent on a game decision so might not happen at all. Hope that's sufficiently non-spoilery.
