Favourites:
Grunt's and Legions. Respectively, you get to fight a thresher maw and we get back story on Legion, both things being awesome. Of course, the thresher can be a pain unless you bring an Armor destroyer with you like Mordin or Garrus.

Least Favourites:
Jacob's. Ok, let's be honest, the literally only challenging thing about this mission was the YMIR mech at the end and even then it was cake-walk. It was boring. Then again, so is anything to do with Jacob.

I've noticed a lot of you seem to like Grunt's loyalty mission a lot.  Not to put any of you down, but I have to be honest: Grunt's was boring for me.  While learning of Krogan culture is interesting, you learn just as much of the Krogan doing Mordin's mission on Tuchanka.  Plus, his mission is too short.  Watching varren and other creatures filter around the keystone slowly was yawning.  Then the thresher maw comes and all you do is dance around and slowly kill it.  Not what I would call a fun battle.  Meanwhile, all Grunt says during the entire thing is: "Hit the Keystone, shepard."  Over and over and over again.

Sorry to rant, but Grunt's loyalty mission is one of my least favorite missions but so many have chosen it as their favorite and it baffles me.  Am I alone in this?

Favorites:

-Mordin: You get to really explore Tuchanka through a unique perspective, and the dialogue you share with Mordin about the genophage is beautifully done no matter what side you fall on. Plus, you get the "Hospitals aren't fun to fight through" line from Garrus.
-Tali: Getting to interact with the Migrant Fleet was a great treat in ME2. Even better if you bring Legion along. And killing Geth is a favorite pastime of ME1 for me :D
-Legion: Seeing the other side of the Geth really was interesting experience. And the location for the mission was very cool.
-Thane: Not as popular a choice here but I liked the change of pace it offered. Plus, it had a lot of variety in how it ends with Kolyat, the Turian senator, etc.
-Garrus: Mostly just because you to kick Harkin's ass :D

Least favorite:

-Jacob: His character was boring and the mission was too, his daddy issues fell flat.
-Samara: Hers was just boring because it didnt do anything. The choice between her and her daughter fell flat and the mission itself just wasnt engaging.

Least favorite would have to be Zaeed's. Whenever I create a Renegade Shepard, he won't have time for the merc's whining.

Favorites would have to be among Tali's, Kasumi's, Jacob's, Grunt's and Mordin's missions.

Tali: The camraderie between Tali and Shepard is shown very nicely. The trial setting and Shepard's defense of his friend was emotinal as well. And then the trip to the stricken lab ship, the video, finding what happened on board and the music was just really well done.

Kasumi: Had a distinct Heavy Rain feel to it. The museum part with THE statue's head was surprising. It's a shame I triggered the cutscene before I got to see all the artifacts.

Jacob: I don't know why so many hate this mission. With the addition of the audio logs and the mood that was set, I thought it was a nice what-if scenario of space travel.

Grunt: His interaction with Wrex, the Shaman and the other Krogan was really good. The part I especially liked is when you go to the trial area and the piston ascends and then slams onto the ground before every wave and this is while the Shaman is narrating the Krogan's story. Nice touch.

Mordin: Philosophy FTW. Really well done. I don't know why the Paragon Shepard convo options were so sanctimonius and condescending.

I really like the others too, but these stood out for me.
