Is it Miranda's Loyalty that is preventing me from switching out her clothes? I saw early on where Shepard could do that but I haven't seen the option yet to switch clothing for my Companions.

If you go to your personal computer (either adjacent from Kelly on the bridge or in your personal cabin) and go to team status you can change outfits on those who you have completed loyalty quests for. However, you can get more outfits through DLC.
