Not gonna happen. Not only because of lore, also because adding a new enemy faction would require a new patch that, as developers have stated several times, is not gonna happen ATM.

It could be done even with lore. If I remember up to a certain point in ME3 the merc groups are not allied under Aria and if I remember correctly in the quest to reunite them you need to go talk to General Septimus about the Blue Suns. He tells you they are attacking/raiding C-Sec supplies and he want's you to stop them or find a new avenue for supplies.
At this point we can say multiplayer takes place before the merc groups are reunited under Aria.
But it has been awhile since I've played the single player for ME3 now and could be thinking of the quest wrong.

Yes, the Reapers tend to husk people, but mercenaries, with their superior armaments and training are more viable as sleeper agents and support forces for the takeover of various worlds. Vigil in ME1 said the Reapers used indoctrinated agents posing as refugees during the Prothean extinction, so it would make sense for them to use a similar tactic again.
Besides, said mercenaries need not be Blood Pack, Blue Suns and Eclipse (though their tactics and units could be based on them). Plenty of other private security companies, warlords and heavily armed cultists running around the galaxy.

Splinter cell merc groups are easily done, story-wise. Reapers (lie) offer dominion of Terminus systems to merc groups in exchange for their fighting against the Alliance. Some agree, some don't. Done.
Just because Aria and merc group leaders agreed to support the Alliance doesn't mean every merc underneath them does.
