What I'm asking is would it be possible to skip buying the last 2 weapon upgrades from stores and instead recollect them during missions in new game plus in order to reach the max level?
Do you have to buy mods?

I think it is possible. I believe I saw someone mention that they were able to get the last Pistol Ultralight Materials mod in New Game+ when they picked it up on a mission. So it may be possible to do that with all mods.

Yes, I am pretty sure you can pick up weapons and mods again in a new game. They will not appear once you have obtained their max level.
