I seem to have found 5 of the spirits and moved them to the center tree room. I seem to be missing a dwarf spirit. He is not where he is supposed to be and I have walked all over the entire gem mine map several times to find nothing so I think it might be bugged but open to suggestions.
Any way to easily create him manually or something

Two of the dwarves are spawned when you kill their physical manifestations. It sounds like you might have missed one of them - it does not reside in the same location the dwarf will appear. Look for a side tunnel you haven't gone down; after disposing of that menace, wind your way back to the body where you got the Broewend Family Armor.
The third dwarf is in a normal room in the elf area, and behaves like the elf spirits.

I gave up and found this:
rs ga_local_int("nElfSpiritsCollected", "3", "24_tr_spirit")
rs ga_local_int("nDwarfSpiritsCollected", "3", "24_tr_spirit")
I stood in the room and entered the 2nd command for the dwarfs. It said successful and then I clicked the tree and it worked.
For reference: tilde ` for console entry, then type debugmode 1. When done type debugmode 0
