So I'm having issues with my Crew abduction thing.
I did the Reaper IFF, got Legion and immediately activated him. However, unlike other PT's I've done, he wouldn't give me his Loyalty mission straight away, and then when I went to the galaxy map my crew got abducted without me having a chance to do a mission in between. So it went straight from Reaper IFF to abduction.
I have LotSB and Arrival left to do in my Journal, but was planning to do them post-game. Do they have any effects on this?
I'm kind of gutted because I don't want any of ym crew to die, but I want Legion Loyal at the same time.

IIRC you need to talk to Legion a second time after activating him to get his loyalty mission straight away. If you did and it didn't happen maybe it's some unusual glitch. Have you got a save you can go back to? LotSB and Arrival have no effect if you do them post suicide mission apart from minor changes, e.g. Arrival's final dialogue is with Harbinger itself rather than Harbinger via the Collector General.
