So, what would cause you to give negative rep?

The thing is, I don't do any of what I would consider to be the really bad things like leeching, rage quitting, or verbally abusing people over the mic. I don't even use powers that cause screen shake because I don't like it when it's done to me.
In short, I don't think the negative rep I've accrued is a reflection of my generally courteous and responsible behavior online. Am I wrong?

I do neg rep people a lot nowadays, but mostly to mark them for Xbox Live to make sure I dont end up in a PUG with them than to insult them. Just negged someone who refused to do objectives and ran off and kept dying. I started shooting at him between waves and then when match ended made sure i gave him neg rep and then left lobby. Not doing objectives is pretty much the only thing that makes me neg

I assume you are on Xbox (PSN probably has the same thing).
Basically, most people avoiding you should be choosing the Player Skill option, which shows up in the %, but not your 1-5 star reputation, and is not explained in your profile rep breakdown.
Instead, they are raging about "kill-stealing" or some such, and choosing "unsportsmanlike" instead.
At least, that's my best guess. I'm hardly a selfish or inconsiderate player, at least compared to what I've seen out there, but the same thing happens to me.
Not much you can do but shrug it off.

Unsportsmenlike Conduct or Unfamiler with Game is what it could be classified as, I guess.

I find peeps are less likely to dish it out on ME MP.
Before I started playing ME MP I was avoided by 87%, it's starting to settle at about 70% now.
People just love me.

OP, due to the immaturity of a lot of people I'm sure some give negative rep marks for "the lulz".

(I will do it for people who are trolling or playing in aggressively obnoxious ways. Otherwise, I pick Player Skill Too Low or Unfamiliar, because I may want to avoid you, but I don't care to effect your reputation.)

If you don't gel, don't help with objectives, missile glitch or leech, I'll give a negative rep in hopes of never playing with them. It seems to mostly work, but I'll occasionally see them in another PUG from time to time.

Well, unless your grenade spam ends up regularly nuking spawns (and thereby ruining the spirit of the game, as far as some players are concerned), then it's likely just the result of people who got angry at you for stupid or pointless reasons.

That sounds like using grenades for the exact purpose they were intended for.
