In ME3 you have an option to make Javik review his memory shard which leads him to decide to Suicide after the battle, or if you do not have him review he decides to go to live among the hannar as a god.
Should we the players get to make this choice in ME4 or should it be decided for us ?
I would also point out that even though Javik is alone - he could reproduce with an Asari and re introduce prothean biological characteristics into this cycle.
The possibility of  cloning a prothean female also exists but is far more remote.

I freely admit I AM reaching here but for there to be even a remote chance of a ME4 - there has to be some ideas for content - just a shep redemption story line is NOT enough to carry the whole game.

The more likely option is that this tidbit is simply forgotten. Like Leliana turning up in Dragon Age despite dying.
