I've been using Extended Barrel and Magazine with Drill rounds recently with Quarian Soldier and Geth Engineer.

Scope? She is an iron site sniper rifle, use her that way.
Clip? Head shot everything (zoom aim), avoid the need for a second shot on mooks and lieutenants.
I can see the argument for Clip+HVB--if you do one, you want to do the other, but if you zoom aim and head shot, you will deal more damage per shot. The rate of fire is such, as long as you reload cancel, you're better off with more damage per shot than more bullets in your clip. Running with the Destroyer is nice, you get to have both.
Head shots and she is a OHK for almost anything but the bosses and demi-bosses.

If I did the math right, your Saber is doing 549 damage per shot (rounding off). Extended barrel gives 25% damage increase, so with EB you do 686 damage per shot. With full armor damage reduction, you're still doing 636 damage per shot without any armor piercing or weakening of any kind.
Compare to a Saber with no EB but with a piercing mod. Base damage is 549 damage per shot, even with the level V AP mod you're losing 17.5 points of damage, so end result is 531.5 points of damage against armored targets.
Summary: Saber with EB and no AP does 636 damage against armored targets; with AP but no EB only 531.5 damage against armor. EB is the clear choice.
Now, EB versus extended clip is more a matter of preference. Obviously you'll do more burst DPS with the EB, but your sustained DPS with the extended clip should be higher. With Marksman you'll probably be better off with the EC but if I were you I'd experiment and find out which feels better.
Also, I personally would never put a scope of any kind on the Saber. If you want a high-power scoped weapon your Black Widow VI is a much better choice, especially if you're going to be using heavy mods like the thermal scope anyhow. The best setup for the Saber is probably Extended Barrel and Extended Clip, or maybe EB+AP. It's true there is no hipfire damage reduction Saber, but there is an accuracy reduction so it's not really that useful when used that way.
Edit to add: If you're using him with a TGI I would definitely use the Extended Barrel over the Extended Clip. Unless the EB damage bonus doesn't affect the Tac Cloak damage boost, in which case its back to being a matter of preference.

When I first got my Saber, I played with various configurations, thought I would settle on the scope and AP (this was pre-HVB and pre-thermal scope), then some of the better players told me no, learn to aim, don't give up EB, at higher difficulty you don't want to give up the damage. An argument can be made for the thermal scope, but then I am again committed to HVB. It does me no good to see through walls, if I can't pierce them. Without EB, I've gimped my damage (because I suffer damage reduction from piercing cover) so now I need a bigger clip to be effective.
I just give up wall hacking and go for the more general case of limited piercing, decent armor ignore and a decent boost to damage, plus aim for the head. Add in AR rail amp. To pile on, throw in the AR gear bonus. If the recoil bothers you too much, Barrage Gear can help. I prefer either the AR gear bonus, warfighter bonus (AR bonus +12% and grenade capacity +2) or combative gear bonus (AR and pistol bonus +12%), depending on the character. When you add in character passives, you get to some extreme numbers and you have a monster in your arms.
If you really want to wall hack, use the Javelin, HVB+AP/magazine, drill rounds and reload cancel.

if i don't care about cooldowns i'll use ammo + hvb. i never use the scope.. i like my saber as a short-mid-range weapon. i'd rather use a BW to snipe.
