Questions about class Mastery in single player...

First: Do you need to take the Influence/Reputation boost at rank 4 in order to gain all the Charm/Intimidate options? Since that was the case with Mass Effect 2, and also since I'm still not 100% clear on the reputation points in addition to paragon and renegade points, Ive been playing it safe and choosing it for all my playthroughs thus far. However, I would like to be able to take the damage bonus for my Soldier run without also giving up the higher up Charm options

Second: Does the squad bonus at rank 5 apply to Shepard? Ive always been suspicous of this since the squad bonus usually seems to be better than the non-squad buff, and it doesn't affect the percentages listed at the bottom. At the same time though, you'd think that being a SQUAD bonus it would work on the whole team.

No... charm/intimidate boost passives/gear were mostly useless in ME2/3 and are not require for anything. In ME2 Charm and Intimidate was based on how many good vs bad choices you made, the meter was mearly a measure to use between the two and not your actual charm level like ME1. In ME3 reputation dictates whether you will be able to use a paragon/renegade choice, you do not have to be strictly paragon/renegade to use any option as long as you have the right amount of reputation.

The squad bonuses in ME3 seem buggy most of the time, its usually better to choose the other option for every character.

In ME2 it isn't all that bad to take the bonus gear or the passive with a bigger bonus since there are a couple checks that are somewhat hard to get depending on your timing (Miranda vs Jack and Tali vs Legion, basically).

In ME3 since reputation isn't divided between paragon and renegade, practically speaking, here isn't really any reason to go that route.
