Reading through these several stand out.

The Shadow Broker's deal in ME 1
Scanning the Keepers in ME 1
Helping Emily Wong in ME 1 (NO TWITTER DEATH)
More significant consequence of keeping/ destroying collector base in ME2
Corporal Toombs - would have liked to see another showdown
Eather Shepard having more of a reaction to Earth being attacked
Eletania (ME 1). YOu read the account of prothean studies of humanity and that's it.

Forgot one: Tali's reveal.  No, I am not a "Talimancer" but using questionably edited image from Google?! Really!?  They could have commissioned someone from deviant art the way they did with the femshep artist.

One more: Did Aria actually fight Wrex?  Suppose it is okay to speculate but they did confirm that Matriarch Athetya is Liara's "father".

I wish Cerberus was handled better in ME3. What I wanted, is the opportunity to choose a different path in ME3.

What I wanted to see: If Shepard was hostile towards the Illusive Man all the time in ME2 and destroyed the Collector base, he would be recruited back into the Alliance in ME3, If Shepard was friendly to the Illusive Man and kept the Collector base, he would stick with Cerberus in ME3. Or something like that.

It could have been done in the same way as CD Projekt RED did in The Witcher 2.

Oh, if only...

I wanted an outcome for finding all the keepers !!!

You do get an e-mail from... Chordan(?) in ME2 saying his analysis shows the keepers are designed to do 'something' every 50,000 years and they're due to do it again, but he can't get anyone to pay attention to him.

There was that keeper in the LotSB video archive which (apparently) killed a Krogan. It'd have been interesting if the keepers went hostile at some point.

The email you get from Chorban in ME2 was the reward.  It was a reward not simply because you get an email but because the email was supposed to be amusing.  There was all this build-up to what Chorban would discover after all that effort by the player, and it turns out 1) he was so right and coincidentally equally humorously/frustratingly not believed by anyone, and 2) Shepard independently and far more intensely had already made those same discoveries--and then some--on Virmire and Ilos.  Thus, Chorban's email was meaningless except to amuse us that he was accurate yet too late to the game.

Perhaps you guys wanted to learn some secrets of the Keepers.  That I understand.  But Chorban was never going to go much farther than the discoveries he made.

In other news, based on someone else's post, I'm not sure Chorban will show up in the new DLC, but that other Salarian, Schells the gambler, has a decent probability.

While there are a lot of choices I wish had an impact, I am going to mention the that could have easily been made to be more important but was not.

Destroying/Saving the collector base: Have it so destroying the collector base (and getting the Reaper heart) treats your EMS as being 500-1000 points higher if you pick destroy, while saving the base (and getting the Reaper brain) treats for EMS as 500-1000 higher if you pick control. Each of those endings would then have a best version (Shepard live for Destroy, and something else for control) that is only available if you made the right choice in ME2, or played mulitplayer.

For the people who mentioned Legion's replacement, what more did you want? Having Geth IV instead of Legion has very large in-game implications both in terms of what you can do (i.e. you can't have peace between the Geth and Quarians) and Geth IV is a very different character, basically the cold/uncaring synthetic stereotype because it doesn't have the positive experiences with organics that Legion does.

I actually thought that was one consequence ME3 handled well...

I'd have liked to see more variation based on the choices regarding Anderson, Udina, and the Council.

While having Anderson lead the Earth resistance turned out well story-wise, I still felt a little cheated that they just had him resign off-screen and be replaced by Udina if you recommended him for the Council at the end of ME1. Maybe they could have had him and Hackett trade roles if he's on the Council, assuming that the other Councilors don't mind him doing double-duty helping to coordinate the Alliance war effort. And Udina could still orchestrate the Cerberus coup even from his position as Anderson's advisor.

Also, several of my Sheps took the "concentrate on Sovereign" option in ME1 but still got accused by one of the new councilors of sacrificing the previous Council to protect human interests. I should have at least been allowed to argue that I did it for strictly tactical reasons and not because of any politics.

-Collector Base
-Rachni Queen
-Anderson as Councillor
-Destiny Ascension
-Emily Wong
-Haelstrom mission and that damn sun that was made a big deal
-What I said to the Quarians
-Keeper scanning
-Geth Heretics
-Arrival fight

Those are the ones off the top of my head that I can think of that I would of liked to have mattered a bit more.

Cerberus sensitive data, really curious about the details, and consequence for each action. I kept it.

There was a Cerberus smear-job mission for ME3 that they cut, which would have been perfect for that.

You'd have worked with both Khalisa and Emily Wong in that mission as well!

From ME2, the N7 mission where you obtained the Cerberus info from the captured Cerberus agent being held by the Eclipse mercs......you can either, send to Alliance, keep for yourself or give to Cerberus, I thought it would play a big in ME3, especially with the coupe and the final showdown at Cronus......but never did.

What did you find lacking? Depending on David's status and how the situation on Rannoch is resolved, there are numerous outcomes.

Geeze, except for the Wrex/Wreav choice, nearly everything. The Collector base is probably the biggest one, though. Followed by the Rachni and the Council (that technically affected stuff, but not substantially).

Seriously. If only they had put as much effort into the entire game as they did the whole genophage subplot.

Why did the Collectors supposedly target the Vermire survivor on Horizon then leave them to find Shepard?

@Bonfire5, keeping or destroying Maleon's data (partially) determines whether or not Mordin will let the Genophage remain uncured.

Yes, there's an entire dialog exchange dedicated to their reconnection. It even awards you some War Assets if you eavesdrop on the whole conversation (Aethyta gives Liara a squad of Asari Commandos; she's too old for a pony).

I do remember an interview between a gaming site and someone from Bioware about how they did not want our choices to nullify content like in some games (think Witcher 2 Act 2). I believe this mentality really hindered their handling of the choices in Mass Effect 3.

I thought the intel we gave the SB in ME 1 on cerberus should have come into play either in LoTSB or ME 3. The old broker might have had that intel saved and Liara could have mentioned it or used it or something.
