But if you're referring simply to stuff that would be found on a site like fanfiction.net, then I'd recommend Hellhound. It's very well done - though, admittedly, it has its flaws here and there. Nothing unforgivable, though.

Shell of Heroism (also my favorite of the series.) I can't say enough about this one either. More in depth character development, well written fight scenes. The other two in the trilogy are also amazing. But if I had to pick a favorite it would be this one.

I actually love the darkness in Death of Heroism, somehow ME3 lacked truly that and the Tali reaction over the recently resurrected Shepard was BRILLIANT, and what have you done with Jack, Garrus, and the decisions that Michael Shepard makes. <3

Fans of AU stories will enjoy Uncommon Bonds by Tayg - a very original and beautiful romance story with a captivating plot.
There are many, many others, but some current favourites are:
Rise of Leviathan by Vector 71, a post-ME3 story about the Leviathan deciding the bottom of the ocean is no place for a species that used to rule the galaxy.
Buffalo Bill and its sequel by Renegadebabe, an absolutely hilarious, yet also very emotionally powerful take on ME.
Flotsam by thedeadflag (now complete, amazing ME1 piece in progress), a very excellent pre-ME1, Earthborn story.
Second Life by JadedragonMTR which takes an interesting progress through ME2, focusing heavily on a squad of OC asari commandos, led by the lovely matriarch Aethyta.
And many more... I could just add my whole favourites list here to be honest

Many of her chapters focus on the unseen moments, the things one could imagine realistically happening as part of the game's story but which were never shown. By concentrating on these, and just by paying lots of attention to psychological realities, she adds depth and complexity to all the characters in the game without changing the things that make them distinctly themselves.
One of the best decisions she's made is that, while she uses many different point of view characters, she never writes from the point of view of Shepard. She allows Shepard to be the most mysterious character of all in many ways; I think this choice is inspired given how familiar each of us is with Shepard.
She updates every Thursday like clockwork. Those updates are a highlight of my week. I would strongly recommend her work to anyone who likes Mass Effect fan fiction.

Can only recommend that writer for his brilliant, visceral style. And if you like Command and Conquer, then you should totally check out his "Tiberium Wars" fanfiction. It's novel quality and I can say that with utmost sincerity as I've read a good couple great novels in my lifetime.

Yes, expecially the first story. Is the single best novilization of the ME2 in my opinion. Takes the story as it stands, with the only changes made to the story done so to better fit the written format and to add complexity. Also somehow makes the build of to Tali romance even better then it is in game.
