Genoharadan assassination missions - Light Side player. Need advice please.

 Hopefully someone will be around the answer this, as this section of the forums is not well visited.

First playthrough here, and basically I'm going full Light Side, however the Genoharadan assassination missions are in my quest log. I'd like to do them, as I'm a completionist... however after doing the first one, I realised that they gave Dark Side points. 

I'd already picked up some DS points from challenging that Starkiller guy earlier in the game, and also got some more when declaring the guilty war hero guy innocent during his trial (in retrospect a bad move on my part).

Now I'm quite nervous about getting too many DS points. I fear that if I complete the assassination missions I'll get too many DS points, which will take me past some game-altering threshold, and mess everything up in some manner. (I've no idea what actually happens if I start to accumulate DS points, but I'm given to understand it will effect the story in some negative way).

So, question is, should I do these missions.. or is it too risky?

((this is all assuming I can get past that damnable *!*&%$ Tower of Hanoi puzzle, which has left me stuck for two days)).

I wouldn't worry too much about accumulating a couple of DS points, and the only thing that happens is that light side powers like Force Heal cost more Force Points while dark side powers cost less.
If I remember right those missions can give you some good items so they might be worth doing even though you get some DS points. You could always regain those DS points lost with some LS points, there are plenty around. And one more thing, since this is your first playthrough I won't spoil anything, but you won't be taken past some game altering threshold if you were to accumulate a certain amount of DS points. The game doesn't work that way.

If you have some trouble with the Tower of Hanoi puzzle and you feel that you just cannot solve it no matter what, there are some step by step guides out there online which will walk you through the game step by step.

Thanks for that. I'd probably have a bash at them... but, I'm now not sure if I've overstepped this 'threshold'.

(following contains mild spoilers)

I was advised by a friend to hold off collecting the third Star Map until I had completed all the various side quests etc. (I've not yet done the final stage of Tatooine). However solving the Hanoi puzzle on Korriban (used a You Tube vid in the end) has taken me to the Leviathan, and, after many exciting adventures Bastila has been taken from my side..... and I've found out that I'm not who I thought I was! Yee Gods! talk about plot twists!

Now the game seems to be rushing to some kind of conclusion, and I just hope I can gain control of the Galaxy Map so as to finish up the remainder of the quests. Presumably I'll be allowed to return to Tatooine at the very least.

Hope I can get Bastila back, she was my right-hand girl through every mission except Korriban, and, even though it's just a game, I find myself really missing her. I'd made her as strong as possible, with all the cool Force Powers, and gave her all the best gear, until she was an absolute beast, as I was finding a lot of the combat pretty tough in places and she makes short work of most foes. 

Also there was a burgeoning romance, which was just getting beyond the mutual attraction stage.... If she's gone I'll be pretty miffed!

well You can get bastila back depending on a situation near endgame. By endgame, your crew will, if properly build, be quite powerful. So you don't need Bastila to complete end game. You can save Bastila from Malak fully and get her to betray Malak Regardless of what you do.
