I just finished this game for the first time (I know I'm late, but they took forever releasing it for PS3!) and I want to get a few things straight in regards to the whole plot before I start ME2. I would try to find the answers online myself but I'm afraid of spoilers, haha
So... that "conduit" thing Saren wanted was going to wake up the Reapers by signalling through the Citadel relay, right? But Shep was able to stop this and defeat Sovereign... so whats the point of the rest of the series? I thought the Prothean scientists on Ilos maganed to block the conduit signals, meaning the Reapers would never get woken up again unless something (Saren) did it manually. And how does the whole keeper/Citadel thing make sense? If there are a bunch of robotic creatures doing mysterious things on a heavily populated government building, you'd think someone other than that Salarian scanner dude would've investigated and eventually found out they were connected to a relay system...
Also - on Ilos, that old Prothean AI device said that the Reapers hibernate in Dark Space after the genocide cycle, and stay hidden because hibernating makes them very weak. But why do they hibernate at all? Also, why was Sovereign not hibernating? Did Saren wake Sovereign up to start his whole Reaper/organics alliance fantasy or was Sovereign just using Saren to find the conduit?
If some of this stuff isn't answered until a succeeding game, please don't spoil anything!! I just want to make sure I'm following along before I start ME2. Thanks :happy:

the conduit is actually a secret route from Ilos to the citadel originally used by the Prothean scientists to sneak onboard and sabotague the automatic trigger to open a gateway to allow the reapers to come.
So Saren (now banned from the Citadel) used the conduit to get himself and some Geth to the Citadel so Sovereign could take over and activate the gateway manually.
The Council decided that the Keepers did a good job maintaining the citadel, didn't seem to be doing any harm and were afraid that tampering with them could cause Citadel systems to cease operating and the citadel cease to be inhabitable so ordered no-one mess with them.
Not hibernating uses up fuel, etc and the reapers might not have enough to last the millenias they were waiting.
Sovereign was monitoring the races evolving (and able to refuel), looking for possible problems, maybe testing races.

Still a bit confused by the conduit. The Protheans WERE successful in sabotaging the trigger, right? So Saren was still trying to do it manually with Sovereign, and they both failed. If no one touches the relay, doesnt that mean Dark Space is closed forever and the Reaper threat is over?

It means the Reapers' shortcut to the galaxy is closed. I don't really want to go into details because it'll spoil you, but that's just their preferred method for attacking because it allows them to hit the Citadel (and the galactic government) right away, among other things.

ME1 was about Saren, The Geth, and Soveriegn. ME2 is about Harbinger, The Collectors, and Cerberus. The Citadel also plays a key role in ME3, which I cannot elaborate on lest I spoil the story. As for the guy with the scanner, remember that he hired you to scan the bugs because he got in trouble for doing so.

That wasn't meant to wake the Reapers up it told the Keepers to open the door and let them in.

1) The keepers were probably one of the first races the Reapers indoctrinated OR they were just a race that were easy prey to indoctrination and stayed that way. Also remember that the keepers self-destructed after any attempt to study them!!! At least that better explains the notion not to touch them, so says the Council.
2) The Reapers attack every 50,000 years or so and, logically, leave one of their kind behind to monitor progress of galactic civilization. They probably hibernate, monitor for a while, and then hibernate some more. A couple hundred years of monitoring is NOTHING compared to hundreds of thousands of dormant sleep so consumption of fuel/energy/etc is negligible.
3) The Reapers attacked during the peak of Prothean galactic reign. I'm assuming the Reapers didn't find Ilos, but Vigil (the VI) was able to save and awaken a dozen Prothean scientists after the attack. They either built/had already built a prototype mass effect relay ("The Conduit") that led straight to the Citadel.
4) With the previously gained knowledge (don't know how they figured it out) that the Citadel was actually a giant mass effect relay/gateway to extragalactic space they tampered with the keepers so that when the lone Reaper sent to watch over the galaxy signaled (aka "Hey, keepers! Open up the Citadel and let all my buds through!") it wouldn't work.
5) Somehow (again, not sure how), Sovereign found out about the tampering and incorporated the geth/Saren into his plans so that they would retake the Citadel and give Sovereign manual control.
I've only played the first game, but if someone could patch up my summary (without spoilers) that would be great! Hope I helped
