Also, in ME3, Ashley looks like she was a man before and a sex change surgery. Can't stand her looks. (She is not as hideous as Allers though.)

Probably already been said, Isn't that what we actually already have?
I don't buy into the whole "EDIs body is oversexualised" because there are better examples of over sexualisation within the EA two thirds of Mass Effect, reguarding male and female characters, that BSN willfully ignores.
Still, less bouyant and more sleek is how i would have designed her. More "I've chosen a gender and selected a body, deal with it" instead of "help me define my gender instead of my personality".
All in all, I quite like EDI as is. There is always room for improvement though.

I don't see any problems. Ash is the only actual soldier out of them anyway.

I just don't think the body played any role in her growth as a character, except for the Joker romance, which I shoot down every time because honestly I find it kind of daft. Maybe if her design felt more 'natural' and less 'forced' I would have liked it.

D-Cup breasts in the military, or greatest warriors, only applies to Ashley.
Liara is an alien, and not in the military. EDI is an infiltration unit, and not a combat unit or made for the military. Tali doesn't have big boobs.
So basically that's one case of someone having big boobs in a situation where it would seem unrealistic, but one person having big boobs in the military isn't unrealistic. All the military guys have perfect bodies, as in perfect perfect, so it's not like there's any sort of discrimination.

Exactly, it even makes perfect sense in-universe. By making her (with the Eva Coré skin) very attractive, people are going to be less suspicious of her. It makes perfect sense.

The cameltoe was a bit over the top tho...
Over sexualisation was more apparent and silly in the case of Samara. For Miranda, as she was designed, the same argument applies as for EDI. Though again... For the love of god ditch the cameltoe! *lol*
More interestingly I reject the notion that EDI is just programming and not an AI. She afaik definately shows the capability to go beyond her basic programming, learn, adapt and evolve. To me trademarks of a true Artificial Intelligence.
Heck I'd wage most people would fail at learn, adapt and evolve.

We Either go back to ME1 where all humanoids shared 2 stock body shapes either male/female or we stop complaining about it all together. People need to stop claiming it is only a problem with EDI.
General statement/response - not specifically at you, but you understand what i mean.

Considering only the people of the Normandy are capable of doing things in this setting, it seems to reinforce the idea that large breasts are the only way to be a woman. That's not said in the game, it's just a side-effect of having all of these stacked characters together. The rule is as follows: If you have small breasts, you might not be a woman, whereas if you have large breasts, you are certainly one. That's not the only way to interpret it, I understand, but what about this seems like a mature way of handling this? I can't see it.
