Did the prothean science team that made it to the citadel have anything to do with the catalyst. Are they the reason that the choices are built into the citadel for docking with the crucible, because they knew that the nextcycle would build it, thus giving them the power to destroy or control the reapers. This would close a TON of plot holes. What do you guys think?

Probably not, since they were pretty far removed from that side of things.
It does close the plothole people sometimes bring up of "why couldn't the Catalyst open the relay" if you assume that the Protheans who hacked the relay ended up hacking him as well..
