This feels like one of those cases where trying to please the fans backfired. They didn't have time to write romance paths for everyone, so they needed to cut a few corners here and there. Thane was an obvious choice because he's dying, so they just have to write a few scenes for him and make them count. Jacob is equally obvious because fans all hate him for completely arbitrary reasons, which I can only assume boil down to racism.
For the last 2 years, it's been "Jacob's boring, I never use him", "OMG why would you like Jacob, Garrus ftw!" and "THE PRIIIZE". The boys at Bioware (well regarded for listening to the fans) look at this, go "Wow, everybody hates this guy! Well, I guess nobody will mind if we quietly drop him" and write the Brynn subplot. Of course, that just made people dislike him even more, even the ones who never actually had that happen to them (ie most people).
Incidentally, according to survey data on the suicide mission I found kicking around somewhere, Jacob is apparantly the most likely to survive the Suicide Mission out of all the characters, even moreso than the plot armoured Miranda and fan-favourites Garrus and Tali.

As I understood it, Jacob was poorly received due to being a relatively dull character. Unfortunately in a gang of multispecies misfits like Shepard's crew, being a relatively sane and well-adjusted human does put you somewhat below-par. I didn't hate him as a character, and I certainly didn't hate him baced on race. I was indifferent to him, because I found him uninspiring.

Assuming Jacob's unpopularity is due to his race is a bit racist tbh.

Most were just that, indifferent to Jacob. It wasn't until Bioware turned him into a cheater did I actually start seeing him getting flamed. And even now I still see more Ashley hate than Jacob hate. So *shrugs*
