I can't really figure it out, and the manual isn't very helpful either. :S I have no clue what to do when I start.

You mean movement or gameplay? If gameplay, then read this :
It's one of those games "you start with nothing, you end with everything". Money and ships are pretty essential. Look at the internet for the universe map and location of some secret free star ships. The best you can get is an Argon M3 I think, but there are quite a lot. Then, the best tactic is to trade. Lot of trade. Usually, energy cells are the most common things you can buy and sell around. Always look for best price to buy. You can buy for something like 12 credits one, and you can go up to 20 credits in another factory that is short.
Also, careful about Pirates, Xenons and Kha'ak (especially clusters... those are one heck of a trouble).
If you are having trouble with ship controls... then, there should be a tutorial in game. But I didn't play it for quite in a while and don't remember the controls.
If you are playing the storyline, then follow the quest (and for sweet's sake update if you haven't already. You get a LOT of bonuses by updating the game, as well as some very big bug fixes).

Go to the official forums for help. They have some great guides for new players which make learning the game a whole lot smoother.

I'll check it out. There are so many bloody controls, it's impossible to remember them all. T_T My problem is remembering how to do anything after reading the manual.

I followed a guide and traded my original star ship for the biggest transport I could find. I went to Spaceport A, bought up a bunch of something, and then headed to Spaceport B to sell it.
It took 10 minutes.
10 minutes in game, doing nothing but watch my ship slowly crawl along space to the travel ring. Then another travel ring. And then a third.
Then, when I got to Spaceport B, someone had already sold them a bunch of stuff, so I didn't make any profit from selling them.
I uninstalled the game.

That's not a good way to start. It's better to stay in a fighter and make cash getting bounty's until you can afford a transport and then just automate it.
There is a button that makes the game move 1000% faster also...

Don't ruin your game by cheating like this, the start is one of the most interesting bits.
X3: Reunion is probably the worst game in the series, you'd have been better off with X2 (which has tutorials and a decent interface) or X3: Terran Conflict (which has a decent manual and is generally faster paced).
It is one of those games where until you know what's essential and what's a nice extra you find yourself perpetually broke for a long time and it can be frustrating at times, but I'd only look up what you have to as knowing stuff before discovering it in the game does ruin some of the experience.
If you want to stick with Reunion then I'd advise you to get a Freighter (a TS ship) as IIRC that's one of the main initial source of income in X3:R. Once your fortune has reached 500k (it seems a long way off, I know) you can buy Trade Command Software MK3 which will give you a new and handy option (don't sell your starting ship).

Don't I recall that there was a Star Force type rootkit in the game? If true, it's not worth the gamble.

I think reunion used Starforce when it was launched, both of the X3 games have had their copy protection removed in official patches though.

I think I'll try out Terran Conflict, see how that works. Maybe I won't be scratching my head the entire 5 minutes I play it.
