The player steps into the shoes of John(can be changed) Phoenix who is a well respected N7 Alliance soldier, newly promoted and is now commander of his squad, and is aboard the alliance cruiser Vigilance under the command of captain Aaron Pierce. As the game starts you are about to go on a top secret mission with no official orders: completely off the record. The mission: A group of Alliance soldiers/Scientists have betrayed the Alliance and made off with a valuable artifact. They are hiding at a secret base and the Alliance needs that artifact back but it hast to be kept completely secret so only N7 personel can be trusted.
Phoenix and his two N7 squad mates, Tosha and Orson(or whatever), land at the base and are met by armed soldiers. They tell the N7 soldiers to stand down and surrender. Phoenix offers the traitors a chance to surrender but Captain Pierce Orders them to take no prisoners and no exceptions. All hostiles are to be terminated with extreme predjudice. So Phoenix and his squad charge throught he base blasting everything that gets in their way until they find the artifact which appears to be of prothean make but there is something more about it. so they load it up and get it to the extraction point outside the base where they are met by a shuttle with Captain Pierce himself to greet them. The captain says a few words and congrats then his men shoot your two squad mates and stun you.
Phoenix: "What the hell is going on!"
Pierce: "I'm sorry Phoenix... well not really. Its nothing personal but i needed someone to take the fall."
Phoenix: "The god damn fall for what? What-"
Pierce(interupting): "Oh come on Phoenix cant you put it together. Well i guess it is a little confusing right now so ill just fill you in. There was no mission."
Phoenix: "What do you mean no mission!"
Pierce: "I mean it didnt exist. I made it all up. You see this artifact is worth a great deal to someone who contacted me. I steal this baby and i can live like a king for the rest of my life."
Phoenix: "But the Alliance traitors... i dont understand"
Pierce: "hahahaha Alliance traitors? Those weren't traitors Phoenix. This was a secret Alliance base dedicated to studying this artifact. WHich means you just killed a bunch of good men Phoenix, how does that feel?"
Phoenix: "You son of a(cursing etc...)
This goes on for a bit and Pierce tells Phoenix that basiclly he is going to be framed for the whole thing. The Vigiliance is no more. Just when Phoenix was about to complete his mission and as Pierce was leaving the Vigiliance on his shuttle, Pierce blew up the ship by sending the core into a meltdown. His allies who arrived in thier own ship had already begun to spread evidence discreatly among the reckage that will lead the on route Alliance ships to believe that Phoenix led a mutiny and overtook the ship killing many but sparing the captain. Phoenix then went to steal the artifact. While Phoenix was doing so Pierce escaped confinement and supposedly blew up the ship to keep Phoenix from keeping it. Then however Phoenix and his squad meet thier end at the hands of however they were making a deal with. The Alliance will never know the truth.
Phoenix: "Why tell me this then. To gloat?"
Pierce: "No but we just go back such a long time that i thought I should say some final goodbye before killing you. Like i said its nothing person."
And Pierce then shoots Phoenix in the chest. Pierce and his men fly away and leave you bleeding to death next to the bodies of your squad mates. You pass out quickly but by some miraculous event you awake bieng loaded by alliance marines into a shuttle. They are trying to patch your wounds all the time saying how you should be dead but your body just refuses to let that happen. You survive but the evidence is still there. You look like the bad guy and the Alliance sentences you to death. However you arent ready to die yet so you bust out of where they are holding you and sneak away into the galaxy. Now you are on the run from the Alliance and at the same time trying to track down Pierce so you can get your revenge... however you have not yet even begun to realize what is really going on for the artifact may be vital to saving the galaxy from a threat many believe doesnt even exist....
