Does the story make sense if Alistair was the one who "performed the ritual" with Morrigan and not the Warden?

Witch hunt doesn't really make much sense as a whole. There is not much in terms of story anyway; so, regardless of who performed the DR, you have nothing to lose.

Yes. Witch Hunt is actually best for a Dalish PC (Ariane and Finn are awesome). The bit with Morrigan is at the very end and is rather brief.
