Still early days in my ME1 playthrough. I haven't left the citadel yet!

Anyhow I missed talking to Harkin because I bumped in to Wrex and Garrus then just went after Fist, got Tali etc things just flowed. So Harkin never told my Shepard about Anderson having been a Spectre before, is there going to be any consiquences later on for this ( ME2 / ME 3 ) or will Anderson tell Shepard on his own eventually?

Anderson always comes clean before you gain command of the Normandy, regardless of whether you talk to Harkin or not.

"I was in your shoes twenty years ago Shepard."
