Also, I noticed that if you do have a high wanted level, you'll generally see higher-level man o' wars, which are helpful to acquire for Kenway's Fleet. Some of the missions require 80 storage, and lower level man o' wars just don't cut it.
There's really not much reason to clear your wanted level, if you're trying to get more materials. The higher the level, the better the prize.

I personally don't like the idea of having a high wanted level for the same reason I didn't enjoy being "notorious," felt like I was always in danger. Moreso on the Jackdaw, when there are actually ships chasing you.
I felt that same way in the beginning of playing AC4, too. I'm not usually the "I'm here, come get me!" person at all. In fact, I hated the notoriety stuff in cities in older AC games, where you had to bribe someone to get your level down, or rip down posters while in town.
Then I reached a point where I felt pretty confident with the Jackdaw, and realized that none of the ships are all that tough (once you get some upgrades). Even in numbers. It just takes practice. Unless you want to scout out every ship in the sea, it takes a while to get metal, otherwise. A little disclaimer, though - I never did fight one of the Legendary ships.
What I did was to liberate most of the forts in the area I was hanging out in, then got my wanted level up. Then, when I wanted to remove my wanted level, I fast traveled back to one of the forts, hopped off, and bribed the guy near the dock. Easy peasy.
Anyway, small footnote: your wanted level at sea doesn't seem to have a bearing on your notoriety in town.
There's a naval contract that requires you to get a wanted level, to take out hunter ships, so you may want to get used to it beforehand.
