Granted this was in ME1 when we're learning about each races biology, but it makes Shepard look like a muppet every time I go back and play it.

And... what? So he liked girls, and now he likes both.
Nothing changes, and nothing negative happens to the story or Kaidan as a character. Why should anyone who doesn't romance him as male Shepard care?

There are 2 possible POV's:
Asari POV: No gender.
Outside POV: Asari are female.

Liara looks female but mono gender doesnt make her female. You dont have the male/female seperation.
Femshep might like girls but Maleshep doesnt like guys or has shown any sign of it ever

Monogender is how we see it. For the asari its the norm they dont know the male&female seperation

Exactly. Way it works, once Shepards are flagged as "female" via hex-editing, the dialogue between the two works just fine. Minus backdrops in certain cut-scenes where Hale's VA would play instead of Meer's.
Same is true for Williams in ME1, only reverse. And, apparently, they intended for her to have a re-orientation in that regard in ME3 too, judging by certain dry-dock conditions there. Most notable of which would be flawless dialogue for the memorial-scene if a romance is flagged for Femshep.
Is a "re-orientation" bad, in that regard? Hardly; few years go by, it is a rather liberal future ME depicts all things told. And people's preferences can change.
