Alpha protocol and isolated quest lines

Many RPG's (kotor, mass effect, DA, etc) have a series of isolated questlines that needs to be completed before you move on to the end-game. What's nice about this is that you can complete this quest line in any order you want. What is not so nice is that the different quest lines are often completely isolated parts of the story. An RPG is all about seeing a character grow from a lowly nobody to a great hero, but in these games you seem to start from scratch every time you move on to a new planet or hub.

This makes some sense story wise. Coming to a new town or area, the hero has to prove himself to new people. Still, I was really impressed with how this was handled in alpha protocol. Allies, revealed plot points, etc may help you when you move on to a new questline. This means that the order you chose to complete the missions in, have an effect on how they play out.
