Okay, we have a specific birthplace from the other two backgrounds: Earthborn Shepard is from Earth of course, Colonist Shepard was born on the colony Mindoir in the Attican Traverse.

But... no word on where exactly Spacer Shepard was born?

I highly doubt Hannah remained in space while she was pregnant with Shepard. Firstly, because the medical facilities on a spaceship probably wouldn't be able to handle that, and secondly, because proper Earth gravity is needed for a fetus to develop properly, so staying in space probably wouldn't work. Plus, most women aren't able to work full time, especially right before the baby is due, nor are they able to jump right back into work immediately after the birth.

Also, exactly how the heck are children raised on spaceships? How do they accommodate their education and living such? Wouldn't a ship get overcrowded pretty quickly if they had a bunch of the soldier's kids on board? I'm confused here.

Space station? People must still be having kids on the Citadel so there or any facility large enough to have medical facilities etc. Even small ships have artificial gravity via the mass effect fields. Education and so on maybe planetside later on. That's my guess, though I can't recall anything in game.

Spacer Shepard was born and raised in space. There is a line in ME3 that references this. I won't share any more than that because of this being the no spoiler section of the forums.

It is my impression that Ships are not just out there in space by themselves but instead they are part of a larger body of the Alliance Military so whatever space station the ship is a part of is most likely where Spacer Shepard was born. :) Maybe that isn't very clear. Basically the Navy has space stations (or outposts) that have many ships assigned to them, so Shepard was likely born on a space station or outpost not a ship. I hope I helped and didn't make it worse. :)
