So is this Shepard clone going rogue, or something? Because if that's not the case, I find it hard to believe that a Cerberus clone of Shepard wouldn't make Cerberus the main villain.

Clone Shepard was a pretty fun idea, as far as I can tell from the livestream, it is being handled quite good too. Like the clone arc of Farscape, it looks well written and entertaining.
