Which one should I do, that fits the story and all DLCs, and how would I Rationalize, to my self, how Shepard was an Infiltrator in the first two but a vanguard in the third?

Just stay infiltrator. If you're going to do vanguard do a whole trilogy run from the start since its interesting how the class evolves from each game.

If you want to switch to Vanguard and want to rationalize it, here are some options (pick one or more as you see fit):
1) Secondary Eezo exposure between ME2 and ME3.
2) During the events prior to ME3, Shepard was a biotic, but:
a) She was taking medication that had affected her biotics, so she went the tech route.
She was actually a Sentinel but focused all her talents on her tech skills.
c) She is a cocky [insert derogatory noun here], and decided to fight with fight without any of her biotic skills, just to prove that she is the best soldier in galaxy. Essentially, she fought with "one biotic hand tied behind her back".
d) She had L2 biotic implants and had them removed in an expensive and very risky surgery. She then received new implants after returning to Earth.
e) She hid/refused to use her biotic talents openly for years, afraid of the ridicule and fear from others, and/or she was afraid that she might hurt people close to her if she was unable to control her biotics.
3) Space magic?

as I said, I played a vanguard before, so I know how it evolves from ME 1 all the way through to ME 3. The thing is, I believe I could see it as Shepard was a vanguard the whole series, and the class just did not import.

Shotgun on an Infiltrator makes perfect sense. I've been running a cqc Infiltrator since ME1.

which is usually why I use a Assault Rifle with Vanguard.
