First off, this is a decision without metagaming. I know that peace is the best outcome, at least for the war which should have priority at that point.
I've always achieved peace so far. To be honest, I always did the persuasion options whenever they were available so far, but in this case, I now chose not to do it in my current and probably for a long time final playthrough.
In Mass Effect 2, Legion represents the Geth consensus. He explains many things, among them the difference between receiving a technology or developing it yourself and that the difference between a true Geth and a Heretic is not more than a slight math difference. In ME3, the Reapers had Legion, and it is not the same anymore. It is an individual. It is ready to accept Reaper tech. Heretic or not, Legion was altered.
Don't get the wrong idea now, I still consider Legion a friend. It fights with us against the Reapers and saves a lot of Quarian lifes. I just have a reason to mistrust it's judgement now. And then we are there.
The Quarians made a mistake by launching the invasion to begin with, but right at the moment we are making our decision, they act fairly reasonable considering their home world is at stake. They can be convinced to back down. That's how you achieve peace.
With Reaper code, Legion has become an individual. He no longer represents the Geth consensus. He is willing to upload the code to all Geth no matter the cost. He can not be convinced to back down. You either let him upload the code or kill him.
Uploading Reaper code in a Synthetic seems equally insane like implanting Reaper tech into an Organic. Although through metagaming I know it will work, Shepard has no reason to believe it will. So in the end, I choose to destroy Legion.

Conflict with the Geth throughout the ME series, coupled with repeated lies of omission by the Geth VI and their direct use of Reaper code (which proved impossible to totally remove as shown in the Consensus mission) left me with no choice but to consider them untrustworthy at best, a direct threat at worst.
So I sided with the Quarians.

The whole notion of "Reaper Code" or "Reaper Tech" being inherently corrupt is a dumb concept introduced in the game. Code especially, because by its very nature can be completely analyzed to determine what it does. There is no magic there, source code is just a list of instructions. I trust that Legion analyzed it determine what it does, so I see no reason to consider its upload a threat. Hell, I'd have asked Legion to pass the code to EDI for analysis and integration if I could have.
Besides, (meta-gaming here, so can be ignored per the OPs question) if it doesn't upload the code, the Quarians will wipe the Geth out. The Quarians are the ones that have to stand down, and they only stand down when they think the Geth are strong enough to defeat them. If the Geth stand down they just get owned.

[The] argument concerning the danger of Reaper-tech is outdated.
Reaper-tech is being used liberally as of ME3, and with good reason. The benefits of studying/using it far outweigh the risks. It is an object of a handful of fetch-quests, the Alliance seizes samples from a Cerberus side-mission and the 'base remnants, hell, even multiplayer has you pick it up samples to return to them.
Javik summed it up nicely during the (quiet) party while playing cards - conservative strategy is pointless in a war where the odds are stacked against you anyway. Forget the risk in uploading the Reaper-code, the reward is better.

have you ever run a stack trace on reaper code tho? may not be so cut and dry. still legion is my guy. i gotta stick up for him.

I prefer the peace option, but if forced to choose I would pick the Geth because their ships and armies would be better at fighting the Reapers. I just figured the code could give us an advantage is all.

In the situation where I didn't have the peace option, it was pretty simple. Loyalty and relationships come first. Tali had been a good loyal friend, and I've had good relationships with the Quarians as a rule. The Geth? Not so good. Legion was the exception to the rule.... the only exception. So it was simple. I chose the Quarians.
The Geth were pretty cool aliens and all that, but that alone doesn't cut it. I don't pull the rug out from under my friends.
