Shepard is put on trial for the events of Arrival. The entire crew is there and defend him out of Loyalty to their capitan. The Reaper's coming invasion is proven FINALLY to the galaxy. The Alliance gave him freedom to gather the galaxy under the single thing that can defeat the Reapers; Unity against a common enemy.
After uniting the Turians, Krogan, and Salarians for the war effort and reclaiming Omega, Shepard returned to the Citadel to find Thane had taken a Lung Transplant Procedure and was ready to join him by his side against the Reapers. However, Cerberus invaded the Citadel. After a brutal fight to keep the Council alive, Kai Leng reared his ugly face. During the brutal fight to the death, Thane was faced with the decision of saving Shepard or keep fighting Kai Leng. Saving Shepard cost him his life and allowed Leng to escape.
Shepard, starting to crack as the Citadel fell; as he lost the fight, tracked down Kaidan and the other Councolors. The two brothers in arms reunited before Udina revealed his true intentions. After taking him out and getting the Council on a Shuttle off the Citadel, they proeded to Citadel Control; where Leng had escaped to.
Sadly, they were too late as the Assassin opened the Relay allowing the Reaper Invasion to begin. Shepard had no choice but to retreat from the former seat of Government. Those who managed to escape the Citadel regrouped at Omega; becoming a new home to the galaxy in a time of need. The rock was no longer a ****** hole but a small hovel with everyone uniting together in light of a dark future.
Under the advice of the Council, Shepard journied to the homeworld of the Quarains and Geth; creating peace between the two waring species. He soon followed up on the rumors of a Reaper-Killing Machine by the name of Leviathian (*insert Leviathian DLC*). Soon, Kahje was targeted by the Reapers. Shepard, knowing that it was too late to save the place, tried to evacuate as many of the Drell and Hanar he could.
Returning to Omega, The Drell would be useless if a cure wasn't found for Kepral's Syndrome. Following up on information given to him by Kasumi, Shepard discovered a Hanar Research base being raided by Cerberus. He finally retreived the cure and spread it amongst the Drell.

Miranda came across plans for a Biotic Army that Cerberus planned on building for themselves using the data collected from Jack's childhood. Jack, Miranda, and Shepard left as soon as they could to cripple the enemy. Along the way, they discovered Project Pheonix, a group of Cerberus that had rebelled against the organization that they'd ocne believed in. Miranda quickly took charge of the disoganized people and sent them to Omega. Shepard emerged victorius and the Biotic Army was vanquished.
After analyzing what data they'd found with the Biotic Army Facilities, They set Sanctuary as their next destination. Making their way into the depths of the refugee camp, Miranda's Father revealed himself to be orchestrating cruel, disgusting, and distrubing experiments on the refugees that were looking for home as he sought out the secrets of Indoctrination. Shepard wasn't the only there to take him out; Kai Leng arrived to clean up any loose ends Miranda's Father left behind.
As the four (Miranda, her father, Shepard, and Leng) fought, Miranda slipped a tracer onto Leng with out his notice. As the fight percisted, The building started falling. Shepard had to choose between saving Miranda or going after her father and Leng. Shepard saved Miranda without a second though. Miranda's Father, while trying desperatly to escape, happened upon the fruits of his experiments. His madness brought and end to itself.
Tracking Leng down, Shepard and the Alliance launched an attack on the Cerberus Headquarters. The Illusive Man looked out his window as his Empire fell at his feet. Shepard pursued Leng through the facility till he found Leng at the Illusive Man's office. In a desperate final attempt, the Illusive Man accepted his Reaper Indoctrination and tried to bring Shepard down with him. After a three way battle between Shepard, Leng, and TIM, the station and Cerberus crumbled.
Tired and worn from the constant struggle to fight, Shepard returned to Omega to plan with all the forces he'd gained through the war. The Reapers had finally targeted Earth. If that was the grave they wanted, A grave it would be for them. The Galaxy launched its final assault on the Reapers as they invaded Earth.
The Commander, reunited with everyone he'd saved and fought along side with during this story, once again fought side by side with everyone he trusted. Harbinger attacked, attempting to take out the leader of the Primitive Resistance. During his long dialogues, He revealed that the Reapers follow his direction (Not his absolute control, as each is a 'nation', but he is a voice to guide each 'nation').
With everyone working together, Harbinger was stunned, but he could not be killed with anything on hand. Having an emotional yet quick good bye, Shepard jumped inside Harbinger to take him down from the inside. Harbinger forced the whipsers of Indoctrination into Shepard's mind but Shepard resisted and took down the Reaper in a firey explosion.
With their guiding voice gone, the Reapers became disorganized and were quickly destroyed. Shepard's body was found a few days later in the ruins; barely breathing. Once again repairing him, Miranda worked her best to keep Shepard alive and repair the damage to his body. After a year, Shepard and a majority of the galaxy had be repaired from the Reaper Invasion. The Commander continued his duties as SPECTRE with Kaidan and Garrus by his side and Miranda's ring on his finger.

*Three Weeks Later* (Early November 2186)
-Sol System now connected to 23% of the Mass Relay Network
- The Normandy Crew (Minus Shepard and Liara) Decides to bring Tali'Zorah back to Rannoch.
While there, they try to see if EDI can be repaired at all. A Quarian Engineer inspects her Quantum Blue Box and tells the Normandy Crew there's a Chance he can repair the damaged unit, but he'll need components from the Cerberus lab where she was Created. With that in mind, the Normandy Crew heads to Cronos Station to salvage Materials for EDI's return. The Crew gets the components and manages to escape the Collapsing station Just in time to watch it get pulled into the nearby Star's Gravity Well and destroyed for good.
The Crew Returns to Rannoch where the Quarian Engineer manages to repair EDI's Quantum Blue Box... But there is a Problem. EDI is restored, but she remembers very little that happened after Freedom's Progress. As Joker sets the Normandy to return to Earth, The Crew Brings EDI back to Speed on what all has transpired over the last two years.

-Tali goes back to Rannoch to help her people settle.
-Garrus goes to the bar, then heads back to Palavin to help his people rebuild.
-Vega stays on Earth and graduates N7 top of his class
-Ashley acutely does Specture stuff.
-Admiral Hacket is awarded my medals and helps the Alliance rebuild.
-Anderson is given a funeral with the highest honors that the Alliance can give. He is given a Heroes Funeral.
-Wrex and Grunt help to rebuild a greater Tuchunka. Eve keeps Wrex in line.
-Joker continues to pilot the Normandy. He is depressed by EDI's death but he finds a new girl friend. He did help to save the galaxy, women will be all over him.
-Cortez continues to server on the Normandy, as does Traynor.
-Javik explores the galaxy. Mates with an Asari at the end of his life. He does so to make sure that the Prothean race will live on forever.
-Liara and Shepard get married, blue child, and help to rebuild the Shadowbroker network. The information will help to keep the galaxy together.
-Cerberus is rebuilt by another pro-human. Cerberus is an idea after all.
-Space hamster has sex with another space hamster and they have 26 space hamster babies.
-All the other ME2 characters do stuff. Never really cared to much for them. Seeing as Thane and Mordin are dead, the only two that really did much in ME3, the others go do stuff.

SAMARA: She returns to the monastery and helps her daughter rebuild. An internal struggle between staying with what was left of her family, and going back to being a Justicar. She remembered her time with Shepard, and realized she has helped accomplish more than anyone could hope to in a lifetime, even for an Asari. The galaxy had changed, and she decided it was time for her to, as well. She abandoned her code, and began a new life as the mother she always dreamt of being, and when she died, she was completely contempt with her life.
JACOB TAYLOR: He returned to Brynn, and became a father. He only ever tried to be better than his own father, hoping that his son would live a better life than he. Of all things, Jacob became a teacher. He enjoyed helping the kids, and felt it was time to retire from saving the galaxy. The kids, in turn, loved their new gym teacher.
ZAEED MASSANI: It finally hit him. He was old. He survived a bullet to the face, a suicide mission to the center of the galaxy, and a reaper invasion. He was done. Zaeed found a nice beach that the reapers didn't completely destroy, and built a cabin. No heard from him until he sent an e-mail to Shepard, thanking him for the last few adventures, and for a being the second best friend he ever had.
KASUMI GOTO: After the war, Kasumi couldn't find much purpose. There was no call for a thief with the galaxy in its current state. She secluded her self, and grew depressed over her loss of Kehji. After a time, she eventually realized that she wasn't just a thief, but a person. She had friends, and people needed help. She found that many of those people lost much more than she did, and have less than she does. In the end, her greatest skill wasn't stealing, but her bubbly and friendly personality.
JACK: She returned to her students, proud as a teacher could ever be. Grissom was eventually rebuilt and Kahlee Sanders retired. Jack was offered her job, but declined in the politest way she could, saying that human biotics needed her, and not everyone gets as lucky as Shepard when it comes to mastering biotics in a natural fashion.

After my Sheploo destroyed the Reapers, he was saved in the rubble by his squadmates. EDI and Legion still present. Turns out the rampant Reaper A.I. was lying in order to preserve itself by fabricating the story that all synthetic life would be wiped out by the blast, should Shepard attempt to destroy them.
After months of rebuilding, Anderson leaves Shep his apartment in his will, and Shep parties down with his bros. The end. This was the best ending I could ever ask for.

Commander Shepard: Jack found Shepard trapped under a pile of rubble when recovery teams were sent in to investigate the wreckage of the Citadel. Luckily for him he managed to get trapped on one of the sections where the mass effect field hadn't dissappated after the explosion. He was immediately taken to a hospital in Rio that had been successfully defended by N7 operatives. They quickly managed to repair his implants, but the ordeal left him a bit weaker than he was previously. After intense physical therapy he began training elite biotic soldiers in the N7 program. He still has the occasional adventure, providing security for diplomats as the universe rebuilds, but leaves the galaxy saving to the new N7s.
Liara T'Soni: Returns to Thessia to help rebuild while secretly raising her daughter (Shepard's Gift, think of it as her way to ensure she had something to remember him by in case he'd died.). Few people know the identity of the girl's father, Liara still maintains her Shadowbroker connections and uses them to coordinated reconstruction efforts thorughout the galaxy.
Jack: After the loss of almost all her students in London, Jack hopped on the first available shuttle to search for Shepard's body amongst the Citadel debris. She found him, barely alive, and brought him back to Earth. Since then she's been training human biotic strike teams to work together as a cohesive fighting force. She tattooed the name of every student lost in London and continues to fight for their memory by training her new students even harder. Shortly after her and Shepard eloped in Rio, they found she was pregnant with their son, David.
Garrus Vakarian: Commander of joint Turian/Krogan taskforce that monitors peaceful colonization of Krogan territory.
Tali Vas Rannoch: Quarian ambassador/advisor to Councilor Zaal'Koris.
James Vega: Becomes N7 squad leader in charge of rooting out remaining Cerberus forces.
Joker: Returns to Tiptree farm to hold funeral for father and sister, Shepard attends. Remains pilot of Normandy until it's decomission some years later. Retires to Bekenstein with outdated personal assistance mech. Doctor Chakwas still presiding doctor.
Wrex: After fathering half of Tuchanka, he and eve lead the krogan on a cultural renaissance that sees them gain colonies on reaper devastated worlds. A few have tried to usurp his rule, all have failed.
Grunt: Commander of the Krogan Royal Guard, or Koral Company, he's sired a quarter of the Krogan population.
Jacob: Married Brynn, and helped raise their son on Eden Prime. He's currently charged with maintaining the Eden Prime Security Defense Force.
MIranda: Rebuilt Cerberus as Alliance Intelligence Agency, helped put Shepard back together after they recovered him.
Javik: Disappeared after writing book with Liara, tried to find possible remnants of Prothean civilization.
Ashley: Continued serving as second human SPECTRE. Visits sister and niece on Eden Prime often.

shep and liara reunite. everything is rebuilt. they were able to salvage EDI's bluebox dodad..and though she is alittle wonky she makes a full recovery in a new body. The quarians take everything they had learned about the geth...and start over with them...do a much better job with their "children."

Shepard barely survives the explosion, but thanks to his Cerberus modifications holds out long enough to be rescued by the first teams returning to the citadel.
Dr. Chakwas treats Tali and Garrus for the injuries they received during the push to the beam. Garrus makes a swift recovery like the badass he is. Tali remains out until after the Normandy can recover and leave the unknown planet.
The ship returns to the citadel to regroup with the alliance, Tali is transferred to the citadel for medical care.
After a period of time Shepard is brought to her hospital. He is in a coma, but alive. Tali is happy to know he is still living and doesn't give up on him.
After several weeks of treatment, he comes to. There is a tearful reuinion, etc. etc.
Following this, Shepard resigns from the alliance but still acts as an aide to the citadel. He returns to Rannoch with Tali to help rebuild the quarian homeworld, her acting as an ambassador. The quarians are finally given their embassy back.
After some years, he grows restless and decides to return to doing work for the council. By now he has started a family with Tali, adopting a child, and they move to the citadel.
Joker and EDI continue to pilot the Normandy, assisting with rebuilding efforts.
Garrus acts a respected turian diplomat.
Vega: becomes a respected N7 serving on the Normandy
Liara: returns to research work, now under the council
Wrex and Eve lead the krogan into a renaissance era
Ashley/Kaidan: serves as a spectre, frequently working with Shepard.

A great party celebrating the victory is hosted at the end, while we remember the fallen who gave their lives to ensure our victory.
Shepard and Tali build a house on Rannoch.We finally get to see her face as Shep moves in for a kiss. The end.

Well if we do not count IT into it then:
Destory ending, the brat was lying. The Crucible however was more crude than even he imagined. It did destroy a large amount of the reaper fleet, but not all of it.
On the ground however husks, enemy reaper rachni and Collector troops still left with heretic geths were still found to be working without major loss of abilities. The ground battle was still bloody beyond anyone's expectations.
The fleets converged back to earth as distress signals were heard to be saying that some reapers are still alive and leaving the planet. Some of those reapers were caught by the fleets who made extreme effort to kill every single one but the small and battered reaper fleet simply did not fire and rammed their way through allied fleet lines.
After the fleets converged back, geth and rachni warships offloaded their troops within atmosphere just before crashing them directly onto ground reaper forces bases. Follow the explosion geth forces and rachi troops followed in wiping any surviving opposition.
Rebuilding etc etc
Reapers are still around and unlike us they have eternity to gather their strength, so as long as a single one remains alive the threat of their indoctrination is still present.
Garrus jokes that they wont be able to retire to a beach and live off the royalties as the team preps themselves after a well deserve rest. Liara as he new Shadow Broker, Miranda gathering the remaining non indoctrinated cerberus troops under a differnt organization. Someone like cerberus is always needed, it is after all the answer to the asari commandos or the stg, to black watch.
Squadmates: Shepard is asked by the council to weight in on some issues pertaining their friends
Geth:
Geth are persuaded by Shepard to leave rannoch to avoid troubles even with peace... fragile one at best. They leave for frontrier territories once held by quarians and they are recognized as a sovereign nation, but deny all requests to talk to their consensus, only Normandy will be allowed at any time should they wish.
Quarians:
Trouble with their immune systems soon showed up, a large percent died as the geth tried to tweak their immune systems. However this only sparked a degree of trust never seen amongst the quarians and geth, as the geth who failed to save the quarians they had be protecting chose to die as well.
Nevertheless the quarians troubles were still not over, the time for quarians to live without their suits would be longer than expected, but still within a decade or two.
Asari:
After the war and during rebuilding the artifact they held from the protheans was kept secret except for the the Shadow Broker and Miranda's Corsairs and Normandy Crew. Agreement was made that it was better not to divulge such huge technological knowledge to everyone.
Krogan:
Shepard weight in finding hard to put logic over emotion. But in the end he wanted to avoid someone going through a skylliant blitz like he did against Krogan. The krogan had proven worthy of respect, but shepard knew he only trusted a handful of krogan. In a secret meeting it was a greed, although to Wrex's dissapointment and Grunt's pleasure that the Krogan would not be granted anything at all. They would have to prove after the genophage was cured that during the next years of rebuilding that they could in fact control their numbers. No laws were put in place just that every Krogan couple should strive to have only 2 children at the most.
At the end of the meeting Shepard replayed a conversation from Mordin:
"we could have easily killed the krogan... the genophage was as much punishment as salvation. It saved galaxy from krogan, but it also saved the krogan from the galaxy"
Agreement was then at hand. The Krogan would spent half a century rebuilding and keeping their numbers in check, after every half century they would be given 2 of their formerly held planets. An idea forwarded by Javik: " should the testosterone driven repitiles wish to prove they can build as well as destroy, let them have planets... those their ancestors destroyed, if they can rebuild those then the new generation of Krogan will value life and architecture over death and money"
batarians:
batarian leadership tried to enact heavy restrictions again, the people had no tolerance, the batarian is under a civil war at this point. One sided as the hegemony has few supporters, most were indoctrinated and killed. A number of republics are expected to be announced... some allow slavery some do not. All however bound to each other by a single military pact with budget stemming from every single one.
Some argue the batarians are following into the systems alliance footsteps. Those who do cannot deny... it has brought an uncertain yet desirable peace to their race.
Rachni:
Scared for their lifes and last queen they have decided to go into their own territory, heavily mining the relays linking to their system. They had helped from EDI's info on the Omega relay, they gather what scrap they could find and left it outside the relay in thousands of kilometers.
As of this moment, 2 new queens have made contact with the Council and Shepard. They wish to be left alone. Noone is to try to visit them, they apologized to Shepard but they need time to heal as do the galaxy.
All travel to Rachni space is hereby prohibited and punishable with life imprisonment. Nevertheless those who have tried to go have not return, most likely dead on arrival as they crashed onto the debri field the rachni built.
Elcor:
Following the war the elcor found their nomadic style suited them well to survive... but their over dependance on the Asari nearly led to their extinction. Noone but the Quarians and Humans helped them when they needed it the most. As such the Elcor are beginning to reorganize their military. Though they have little in terms of ships, they have enacted defensive pacts with the quarians and humans. They build them standard frigates, and they provide in turn elcor soldiers on mutually beneficial strongholds.
It was a sight the krogans held with delight, as they saw the elcor come out their nomadic and reclusive style as living tanks. they are found more and more throughout the galaxy.
Some however are afraid, that the elcor are becoming to militaristic being guided by their mistrust and their nightmares from when the galaxy at large left them for dead.
The quarians and humans do not seem to mind, as having the elcor at their side... literally is making dealings with Krogans far more easily.
However more and more elcor are helping krogans rebuild with ease... some are worried of what a new galaxy where the Elcor with their renewed sense of duty and now krogans who are engineers and scientist might do to the balance of the galaxy... Some in the terra firma party are joking that a battle master was scary... but one with a Phd might not be something anyone would want.
The Normandy preps, as of the crucible firing a huge degree of relays were damaged, these relays however were never opened. Some are dormant and are not even damaged indicating that beyond some relays the citadel saw it necessary to send the pulse. What lays beyond these relays is unknown but if the pulse had to go through them it could only mean trouble.
Shepard is never formally appointed, but informally he has gathered members of the N7 Operative program to be under his command. These groups are composed of Quarian ships for deep space travel with Geth minds piloting them. A massive amount of this small stealth frigates are preparing to be sent through previously closed relays as soon as they are repaired.
Normandy already had a distress called Coming from Turvess. Upon arrival Heretic geth cruisers were seen leaving the system with reaper destroyers in escort. With millions of Raloi in tow.
As feared the reapers have resorted to hit and run tactics as the collectors previously were order to do as well.
The N7 Operatives from all races are now gathered under Shepard's command, regardless of what anyone else might say. No single species holds a candle to these forces. Former N7 members are leading these forces into unknown territory, and in tow the deadliest ground force every seen, and with a brutal war under their belt noone has any doubts they will hunt down the reapers to the last... however they are also aware that the high looses they have already incurred will only continue.
