With most of the rebuilding finished and Shepard's tour of duty up, s/he would go into retirement with their LI and life a comfortable life off their pensions and the occasional charity match at the Armax Arena or promotion for businesses that helped to arm and give them the provisions they used over the last three years as a Spectre.

Shepard serves with the council for years as his son comes of age. Eventually he is involved in a botched operation and is severely wounded. He dies with Tali and their son at his bedside, his last words to his son being something like "I'm proud of you.. Keelah se'lai." Echoing the last words of Anderson.
Then perhaps his son follows in his footsteps to become the first quarian spectre (no idea if there were others).

After jumping into the beam, Shepard could feel herself slipping away. Her life and memories play out before her eyes; all of which the Catalyst could see as well. Gaining emotions and witnessing all Shepard lost, and will lose, the Catalyst feels the guilt of what it has done.
To help start anew, the Catalyst channels most of Shepard's memories and mind into the remains of the Shepard clone. The injuries are healed thanks to the synthesis energy, and the clone's body accepts Shepard's mind easily. Shepard awakens and is discovered by the survivors of C-SEC.
Shepard's "survival" is reported to the Alliance, but no public announcement is made until later. Hackett himself questions Shepard over what happened and how synthetics and organics have merged. The Commander says she can't remember, since she can only recall up until passing out infront of the console. With little to no evidence proving otherwise, Hackett believes Shepard. The merging of synthetic and organic life is ruled to have been the Crucible's main purpose all along and Shepard is cleared of all charges.
Once freed, shepard is considered both a hero and a menace. Many thanking the Commander for stopping the Reapers; others calling her a monster and blame her for the merger. Many assassination attempts on her life have happened, but none were successful.
Shepard reunites with the Normandy with a mixed reception. Liara, Garrus, Cortez, Traynor, and EDI cheer for her return; but James, Javik, and Ash treat Shepard with suspicion. It's only until Javik "reads" Shepard's DNA that he believes her when the Commander says she doesn't know what happened with the Crucible.
A year later, the galaxy is still recovering from the Reaper War. Shepard and Liara retire to their apartment and raise their daughter together. But the Council recieves reports that the Yahg have somehow attacked a Turian colony and have declared war on the galaxy. But what the galaxy doesn't know is that the Yahg have made a dark alliance...
And the Leviathans have risen from the darkness.

Jack grieves the loss of both Shepard and Biotic Company, but with a strong support group of Shepard's friends around her, she moves on. She's then assigned on a special Alliance mission on the Normandy, lead by Kaidan (Captain) and Vega (2IC) to assist the batarians in rebuilding on Khar'Shan. EDI, Liara, and a salarian from the wartime N7 SpecOps assist them. They have some run-ins with batarian hardliners who want to get the Hegemony back, but are able to stabilize the situation and keep the government in the people's hands.
After returning to action and doing meaningful work again, Jack decides to return to Grissom Academy afterall, where she was otherwise reluctant to do so. Jack also finds love, with James, who's followed in Shepard's footsteps by achieving the rank of Lt-Commander and graduating N7. The two of them live on Elysium (yep, colony saved by Shepard), close to her work (Grissom Academy), and his (rebuilt Arcturus Station).
They've adopted two batarian orphans from Khar'Shan, and Jack is expecting a boy, soon-to-be James Shepard Vega Jr. Jack knows she could lose everything, but dares to live her life, and takes not a second of it for granted. Third time's the charm for her, though. James and Jack enjoy a long-lasting and happy relationship.
From above, Shepard chills with Ashley, the first woman he ever had feelings for, and waits for the woman he's loved most in life to join him (and when she does, it comes to him as a swift punch in the face).

Sometimes I accept parts of the ending and only re-imagine bits, sometimes I imagine the whole Crucible plot hole never existed in the first place.
Sometimes Shepard is in the rubble, sometimes she's not stupid enough to ever shoot the tube point-blank so she managed to get out in time.
Sometimes Jack and Grunt find her when she's passed out from her injuries, other times it's Garrus because why stick with that pointless planet crash landing?
Sometimes she's recuperating on the Citadel, other times she's on Earth and telling everyone to blow the damned thing and the Reaper AI inside it out of the sky.
Sometimes I follow other people's ideas like MEHEM and epilogue slides, but nothing really sticks. I just feel kind of lost about it all. In the end, I just like to imagine Shepard survived, everything worked out, and she and Garrus were happy.

Warning: Contains a lot of headcanon regarding the political climate after the reapers.
Shepard miraculously survives in the wreckage following the activation of the crucible. He is saved by the remnants of sword fleet unable to flee the sol system when Hackett ordered the retreat and given the best medical care available at the time with signs showing him on the way to a full recovery.
Meanwhile, on the Normandy, the crew works tirelessly to fix the ship, having been damaged by the crucible beam. The crew immediately knew something was wrong when EDI did not respond to them after the crash, and upon inspection of her blue-box, Tali had to break the sad new to Joker that AI core had been totally destroyed, and that EDI was dead. In a show of respect, the crew removed the AI core from the ship and gave EDI a traditional funeral in accordance with Joker's beliefs. Not long afterwards, the engineers are able to restore the ship to working order and they charted a standard FTL trip to Earth.
At Earth, the remnants of the fleet began to reorganize, with ships returning from the rally point after the total victory over the reapers. Yet victory did not bring prosperity. Starvation quickly set in, and while the Levo-based species were forced to ration what little could be cultivated from Earth, the dextro-based groups faced an even greater challenge. The only reliable source of dextro food were the Quarian liveships, and while the Quarians tried to distribute as much as possible, they did give priority to their own. As hunger set in amongst the Turian forces, the Turian command began to plan the seizure of one of the liveships by military force. Unfortunately for them, this plan was discovered by the Quarians, upon which Admiral Gerrel threatened to end all food towards the Turians, and Admiral Daro'Xen revealed her greatest achievment, a VI program she had been working on that, while formerly ineffective while the Geth were alive, could control the now empty Geth ships and put them under Quarian control.
With this new fleet, the Quarians were now on par with the Turians in space, and a renewed war seemed immanent just as the reapers had been defeated. Luckily for all involved, Admiral Zal'Korris stepped in to put an end to the crisis. As Admiral of the Civilian Fleet, the Liveships were solely under his jurisdiction, and he refused to follow with Gerrel's threats. Instead he met with the Turian primarch and negotiated a compromise. The Quarians agreed to joint ownership of one of the liveships with the Turians until enough greenhouses on Earth could be built for Dextro-food, as well as the deletion of Xen's virus. In return, the Quarians were to be given a full seat on the new council and all the rights and privileges that position entailed. This compromise was very popular with the civilians and military alike, who only wanted peace, and saw the ascension to council status as a guarantee for future security, and the motion quickly passed in the conclave. The Turians and Humans backed the proposal in the council, with Turian influence eventually swaying the Asari into a majority "yes"-vote. When Gerrel and Xen objected, they were unable to gain a majority on the Admiralty board, as Tali's absence meant they could not get the majority vote needed to override Korris, Raan and the conclave and the compromise was made law. Korris was swiftly elected as the first Quarian councilor.
Meanwhile planet-side, the Krogan have started to take a liking of Australia. Finding the native flora and fauna to be nearly as deadly as those on Tuchanka, they begin to feel strangely at home. The Krogan play a crucial role in helping Earth rebuild thanks to their huge numbers and strength. The new council offers the Krogan an embassy, but Krogan leader Urdnot Wrex refuses. The Krogan had bad history as a member of the council, and he believed his species best future was one of independence. The Krogan Empire would rise again, but this time not as an aggressor to the council, nor a servant, but rather an ally. Wrex did insist on the recovery of several former Krogan colonies that he was previously promised by the Turian Primarch, and despite Asari and Salarian opposition, the Krogan were supported by the Turians, Humans, and Quarians. This turn of events would prove to be a promising start in Council/Krogan relations.
About five months after the Crucible event, the Normandy finally returns to the Sol system. They arrive after most of the major crises to find a more united galaxy at Earth. The surviving QEC systems allow the species to contact every homeworld. Despite each world facing it's own problems, the situation looks optimistic, as survivors have banded together and are rebuilding across the galaxy. This communication also allows them to coordinate their efforts in rebuilding the relay system, and while it looks like it could take up to 20 years for the network to connect to the farthest systems like Tikkun, it gives hope to those at Earth that they will see their homeworld again within their lifetime.
As Shepard's crew exits the Normandy at the Alliance's temporary headquarters in London, they are greeted by none other than Shepard himself. After the initial shock of seeing their commander alive, the crew mobs him in celebration, almost breaking his recently healed bones again. For the next few years, the crew remains close together on Earth.
Garrus takes up important duties with the Turian Hierarchy, and passes on his knowledge of calibrating to the next generation. He eventually finds a flexible partner and has several kids. Liara retires as Shadow Broker, as her network was destroyed during the war, and half the galaxy already knew she was the Broker. Instead she returns to her passion for archaeology, finding the ancient ruins of Earth fascinating, as well as finally getting to finish her research on Mars without the threat of impending armageddon. Her discoveries on Mars and the Charon Relay itself prove invaluable in the effort to rebuild. Vega remains with the Alliance but stays in close touch with Shepard who continues to take his job as N7 instructor seriously. After several years of exemplary service, Vega is made a Spectre. Ashley Williams continues her duties as a Spectre and, after his promotion, frequently partners with Vega on missions. She remains a Spectre until she marries. Shepard becomes the godfather to her first child.
Shepard and Tali are both offered prominent positions in their specie's governments. Shepard is offered a promotion to admiral, and Korris offers to hold a special election so that Tali may challenge him for the seat as the Quarian councilor. Both refuse the offers and decide to get married and start a family. Shepard is however allowed to keep the benefits of Spectre status as a sign of respect and thanks from the Council. Knowing a return to Rannoch is decades away, Shepard builds Tali a house on Earth, complete with a farm where they can grow their own Dextro-based food. Without the ability to have kids of their own, they adopt two children, a Quarian girl and a human boy. Though they try to keep a relatively low profile, they stay in close contact with their old squadmates, and Shepard and Garrus make an effort to get into at least one crazy situation a year. Twenty years later, the relays are repaired well enough to return to Rannoch, and after all those years, Shepard finally makes good on his promise to build Tali that house.

Anyways, it covers the next 1 million years, past the great Shadow War (Reaper War).

If you are familiar with the series and with this episode in particular, you will understand my abhorrence towards "synthesis".
In the last mins, as the future human records the final moments of Earth and Sol before Sol goes nova and flies off to rejoin his brethren, we see the true path that evolution had taken us.
By refusing to submit to either the Vorlons or the Shadows (Reapers) humanity in the end literally become "Beings of Light".
(and yes, that was *my* original take on Klencory's "Beings of Light" in ME1, knowing then, just how big a fan of Babylon 5 the writers of Mass Effect were)

Shep wakes up in a hospital bed. His body was recovered and the extensive damage he undergone was repaired due mostly in part to one Miranda Lawson. Once he's fully recovered he decides to combat the gangs of pirates and thieves that arose from the chaos of the rebuilding society. He of course enlists the Normandy's help in this endeavor.
The Krogan after discovering the genophage cure was a dud started a rebellion...that was quickly ended due to their insufficient numbers.
The Geth weren't destroyed (star brat was a liar) Rannoch was turned into a memorial and mass gravesite for the Quarians who they had defeated in the war for Rannoch. The Geth were an invaluable resource in stopping the Krogan's rebellions and rebuilding the relays.
Earth didn't take long to recover though it was a rocky few years. The citadel simply was unable to be moved yet still remained the center of galatic trade with Earth naturally benefiting from such proximity.
And everything slowly but surly healed.

lacking a Physical form, EDI adopts a new Holographic avatar; one of a Human Woman with Blonde hair and a red dress [yes, my Headcanon epilogue just referenced her VA's role on Battlestar Galactica]
Two Weeks Later (Late November 2186)
- Shepard released from Hospital, having nowhere else to go (her Apartment on the Citadel Still Inaccessible because of construction) She returns to the Normandy (which has now been Refitted and Renamed the SSV Normandy SR-3). Thanks to Traynor, the Space Hampster Boo has survived Shepard's Four Month absence, Though the Fish Tank in Shepard's Cabin now sits empty. Many blame the Aquarium VI failing after the Crash-Landing four months earlier, Others claim they saw a certain Prothean Leave her cabin picking his teeth. Either way, Shepard has no fish again (She seems to have the worst luck with fish).
- As the Geth have managed to Reunite 30% of the Galaxy, many Turians begin to return home.
- Primarch Adrien Victus promotes Garrus Vakarian to General
- Jeff "Joker" Moreau manages to talk EDI into transferring a Fragment of her AI into a new body.
- Garrus Vakarian is now engaged to Minerva, The female Turian from the Citadel DLC [I had to give her a name]
- Urdnot Bakara gives birth to Urdnot Mordin
- James Vega officially begins his N7 Training
- Alliance Forces start reconstruction of the Citadel, Freighters are used to haul larger fragments of the Superstructure Closer to the Station.
- Admiral David Edward Anderson given a funeral in London. (He was born there, you know)
- Salarian Study of Reaper corpses proves invaluable in the Reconstruction of the Citadel and efforts by the Citadel Council to restore the Mass Relay Network
- Grunt Rebuilds Arlakh Company. The Krogan Strike Force now 76,000 Strong [What's that Marine adage? If it absolutely must be destroyed overnight?]
Five Months Later (April 2187)
- Reconstruction of the Citadel Complete. Displaced Civilians return to the Citadel to start the long road to recovery.
- Restoration of the Mass Relay network at 55% thanks to the Joint effort of the Salarians and the Geth
- Jane Shepard retires from the Alliance Navy and the Spectre Program. She relinquishes command of the SSV Normandy SR-3 to Commander Ashley Williams [She was promoted following the Normady's Return to Earth], and moves back into the apartment given to her by Anderson Late in the Reaper war. Liara moves in with Shepard, her own apartment having been sold to former Citadel Sales Volus Barla Von following the Attempted Coup almost 1 year prior. The Crew of the Normandy as well as some old friends throw a "Going away" party for Shepard on board the Normandy. They hold a moment of silence for those who couldn't make it (Anderson, Thane, Zaeed, Jenkins, Kaiden, Mordin, and the rest of them). When the Party's over, they all decide to go their separate ways, but agree to keep in touch
- The Reconstruction of the Ardak-Yakshi Monastery on Leseuss is completes. Justicar Samara spends her final years watching over her daughter and the other Ardat-Yakshi.
- Jack returns to her teaching position at the Jon Grisson Academy teaching Biotics how to use their powers. Many students look forward to her action-packed Teaching style and Comparably Exciting Curriculum.
- Jacob Taylor starts teaching Physical Education at the Jon Grissom Academy. On occasion, a strange shimmering figure [Kasumi] has been witnessed watching the former Cerberus Security chief do sit-ups.
- It is said that Kasumi Goto put an end to her larcenous ways following the end of the war, Many say she got her big score and decided to retire to a life of obscurity, others believe she simply vanished after the last Reaper fell.
Three months Later (July 28, 2187)
- Shepard and Liara are set to marry. Many friends and Extended family members in Attendance.
Wedding ceremony is crashed by a team of Pissed-Off Batarians and CAT6 Mercenaries Led by Brooks [didn't think I would write her as having broken out of prison earlier just to leave that loose end, did you?]. Shepard and Friends (minus a now-pregnant Liara) manage to Fend off the Mercenaries with only one Civilian Casualty: The Reverent Leroy K. Jenkins [Had to make that joke one last time]. Justicar Samara completes the Ceremony (thank the goddess she could be in attendance)
One month Later (August 2187)
- The 14 Km Long Memorial Wall in London is completed. Admiral Steven Hackett, Commander Kahlee Sanders [She got a few promotions over the year], And the Citadel Council Dedicate the wall on the morning of August 18, 2187 One Year after the end of the war, to every Man, woman, and Alien that fought in the War against the Reapers
-Restoration of the Mass Relay Network up to 78%
- Quarians given an embassy on the Citadel. Tali'Zorah selected as Quarian Ambassador
- Reconstruction on many planets near complete. Life begins to return to some semblance of Normality
Two Months Later
- Liara gives birth to her first daughter; Aenira Shepard.
- 98% of the Galaxy has been reunited, many Geth platforms return to Rannoch and are retired from service.

After jumping into the beam and his genetic material decompiled, Shepard's mind still exists deep within the Citadel's computer. He manages to send a message to his love, Ashley, to let her know he's still alive.
3 years later Shepard somehow finds a way to clone his body through the Citadel and is found by Ashley. She brings him home to Mindoir and they live out their days together in secret.
That's as far as i've gotten with my head-canon. I've bounced around a few ideas for future conflicts, most involving the yahg and the son of Gatatog Uvenk.

Check a few pages back, there's a HCE takes place after the contol ending and Shep's brought back from the dead.

Shep's so dead in synthesis it makes what happend to him at the begining of ME2 look like a walk in the park.
Way dead. Way gone. And way something else. But it's a headcanon so it can be incredibly out there I guess.

After months of hospitalization and visits from crew / friends, he gets out and takes a good break from saving the galaxy with Liara.
For my Shepard anyway.
