Haven't played it yet, so take this with a grain of salt, but there's a size disparity between the genders in the game.
Perhaps having femsheps LIs put their heads on her shoulder just looked awkward so they scrapped it?

Maybe it was intentional. Perhaps, after finishing the M!Shep version of the scene, they were about to make the Fem!Shep stunt double female, when someone said "Would it be funnier if we just left it male? I mean, isn't the poor quality of this movie kinda the point?" which caused someone else to say "That's brilliant, give this man an Oscar and a Ferrari!"

That was supposed to be a Shepard stunt double? I assumed it was a random soldier stunt double but that's probably because my Shep was wearing the N7 hoodie

It's probably a bug. It's occasionally happened to me in ME2 as well.
Lots of other games too, I have been refered to as male on my female characters in Fallout 3, New Vegas, Skyrim, Dragon Age 1 and 2, WoW, SWTOR and SWKOTOR.
It tends to happen in games where you can pick your gender =)
