My Shep is an atheist, so he doesn't believe in all this nonsense. I prefer my Mass Effect with space magic if I have no choice, lets leave actual magic out of it.

If it were heaven, why can't I meet Thane. Legion, Mordin and all the other characters who died? Thane gets a brief stint as a ghost, but surely there's no reason why I couldn't pop over to Kalahira's crib and chat about the afterlife weather.

An unfortunate side-effect of the player punishment/reward mechanic.
The mechanic being: your afterlife is richer if you saved more squadmates. You're punished for those that died.
Therefore, it's only fair that the punishment be equal and applies to scripted-death squadmates too. =[
