I enjoyed ME3 a lot. Buuut if I were a writer... *takes really deep breath*

1) I would make ME2 more involved in the plot, especially with the treatment of Zaeed and Kasumi.  I know they're DLC, but seriously?  Outside of a cutsene I can't shoot anything during their mini-missions?
          - Kasumi would be recruitable at some later stage in the game, possibly romancable depending on the outcome of Stolen Memory.  Her character conversations would be about still coping with the loss of Keiji and past heists.  I didn't like that she wasn't recruitable.  I understand why it might not be a good idea, but I still didn't like it.
          - Zaeed gets a couple of missions where you have him as a temporary squadmate while you help him retake the Blue Suns.  This could be an alternative to get the Blue Suns on Aria's side again.
          - I didn't pick Morinth in ME2, but I'd have her be more then a blink-and-you'll-miss-it cameo.  She'd appear at the monestary worried for her sisters' safety and take Samara's role if you helped kill her.  You would either allow Morinth and her sister to remain hidden at the monestary or you'd execute them both.  Also, Ardat Yakshis are still only down to three; Banshees are just powerful Asari huskified, while an Ardat Yakshi Banshee would be pretty much unstoppable.  I'll buy that there may be a couple more AYs undiagnosed / unidentified but not that many.
          - Romanced Jacob stays a romanced Jacob.  No, Bioware.  Just no.  *hits with newspaper*  In the case of a romance, Brynn is just a jealous woman who keeps trying to woo Jacob to no avail.
          - EDI would have stayed as the Normandy's AI.  The EVA AI would have remained active in the robot body and you would help her become self-aware as she decides to go against Cerberus and fight with the Alliance as a soldier rather than a pawn or some journey like that.  I like EDI in ME3, don't get me wrong, but it felt like such a leap.  And I miss her spherical hologram.  Also, Eva would put some dang clothes on.
          - James would be romancable.
          - Tali would get an original alien design or remain a mystery for all eternity.  Seriously, I was hoping for something insect-based because of what Tali explains about Rannoch.

2) Cerberus wouldn't go totally evil on the rest of the galaxy.  I get why Timmy might be going a little unstable upstairs (I read that his eyes are a sign of an indoctronation attempt, but not 100% sure), but not enough to go completely insane.
          - Cerberus' numbers would be lower than what the game makes them out to be.  Maybe they brainwashed some people in Sanctuary, but there can't have been that many.
          - You'd come across one or two more Projects / Sectors / Groups in Cerberus who are doubting the organisation's goals.  Keep the two-sides-to-every-coin dynamic Cerberus had in the past.
          - Kai Leng would have been a more intimidating foil for Shepard, and a much harder boss in the endgame. He feels like Cyborg Raidan 2.0, but that's just my opinion. *shrugs*
          - An indoctrinated Timmy would be a boss at some point.  He'd try to make himself the avatar of humanity's future and upgrade himself with tech and biotics because he's slowly losing sense.  Or he'd be sitting in his chair at Cronos Station and he faces you in one last conversation before you decide on his fate.  Eh, you know what, latter's better; he goes out with dignity and his sanity intact.

3) Synthesis would only synthesise humanity.  Shepard alters their own species to save all of them; it just makes more sense in my head.  It would fit with the Collectors' interest in humans and the Human Reaper being built.  That, and I don't understaned the sum of human + beam of magic = all organic life altered.  All of the sentient species we're aware of have different DNA, especially with Turians and Quarians.  Just the humans being synthesised with all synthetic life seems more appropriate, and I think it would give a feeling of humanity earning their place in the galaxy through that sacrifice.
          - I'd add a super special ending where, if you make the required choices throughout the serious, have high EMS, played through one (or more) New Game Plus and maxed out your level cap, you'd be able to refuse the Catalyst and your war assets prove to be enough to beat the reapers.  But then Shep dies because bleeding just isn't healthy or something.

4) Liara's plot armour goes.  I don't want her to die.  I just want her to have the chance of dying if you make a certain choice, like with other squaddies.  I didn't really get into Liara's character as much throughout the RP because she was deathproof.

5) Thessia gets more missions, Earth gets more missions, Palevan gets a mission and Tuchanka gets another mission(s).

6) Eh, a little late for this, but I'd change the introduction of the game to have it focus on Shepard's trial.  Even if it's like a minute explaining why Shep's being locked up, then we skip to sixth months later.  I was hoping for a trial.

7) Those freaking dream sequences.  First, I'd change the environment to reflect Shepard's background (a burning Mindoir for the Colonist background, decaying city clums on Earth for Earthborn, an empty apartment with furniture and such destroyed for Spacer, etc.) and Shep's war history, perhaps in a manner similar to the building architecture in the Fade.  Second, the kid would still be there, but you'd stop catching up to him to see him burning; you'd instead find one of your deceased squaddies.  C'mon, show some love for the people who'd actually crawl out of the vent because it's the smart thing to do.

I'd also write a note telling the developers: For the love of cheese, please don't do something corny like have Shepard running in slow motion, that's just annoying.

8) Boss fight with Harbinger.  Destroying him from the inside.  Fighting him in your head as you try to resist his influence before you finally kick his tentacles and destroy him for good.

That took much longer than it should have.

What would you change? For me, I'd change Thane's death to him surviving(ftw), always, if not most of the time, give Shepard a middle dialogue wheel, and have at least 15 endings(more if possible)

Hmmm ...

Rewriting Thessia plot
Besides everyone says it's fallen (it is not, otherwise Earth and Palaven are fallen too!) the original plot is far too short. I'd love to see a series of missions like for the Cure-plot or the one about ending the war between Geth and Quarians. I -really- want to see more missions here.

Rewriting Earth plot (final assault)
Adding Mercenary fleets to the stuff and, of course, you can see all your squadmates (even those from ME2) in action. Full assault, lets show your war assets!
The entire plot needs more emotional impact and - well, Suicide-Mission like.

Rewriting the Endings
By replacing them with something more consistent to the rest of the game. Shepard still can fail horribly, the outcome can vary from "very sad ending" to "very happy ending" with several shades of grey. No stupid decision for "A, B or C" but depending on your war assets. The more you have, the closer you are to a good ending. However, the final touch is done while doing that priority mission: the better you perform, the better the outcome will be.

Romance plots
More scenes, more impact on the game itself. Must say, I hardly can imagine a solo!Shep that's not going insane. Shepard needs his/her LI to finish the job. And I'd love to display this.

Cerberus plot
Reduce their army to few special units which give a tough fight. Overall, Cerberus should remain a shady organization - even to a point its agents help you in one mission just to throw a dagger at you in the next one. Obviously Kai Leng becomes a real character and TIM - remains TIM. Just less insane. ;)

Overall, I think I have to rewrite 40 - 70% of the game's plot, depending on how deep those changes are.

Hire this guy bioware. He knows what to do.

Agreed, and agreed.   Catalyst must go.
