It has been stated in multiple theorys that shepard is indoctrinated, well that just doesnt wash, not only have 2 prothean AI's stated that he/she isnt indoctrinated but also if you are with liara through the game then it is obvious that if he/she were that liara would know about it straight away.
My theory is that Shepard cannot be indoctrinated. I also beleive that no matter what option you start out with that shepard is an orphan of unknown origins. If you say he had parents they simply adopted shep but never told him or her. Im not saying he was hatched in a tube or anything but he is not entirly human or one of the 1st in the next step of the next human evolution stand. Make of that what you will but this has made them immune to indoctination.
Beings with strong enough power can interact directly with shepards mind but they cannot gain control of it, think along the lines of how shep goes into the geth consensus and why the leviathon even though they got into his mind they couldnt control him or her. There is no reason that the leviathons wouldnt just control shep and also take over reaper forces as they themselves proclaim themsleves tobe the apex race and treat all others as servent races to pay homage so why release shep unless they couldnt but wish to hide the fact they couldnt.
Shep is always in control of there mind but the fact they dont know they have this ability means that they have never tried to control it and it works like a reflex. This gives shep much higher intelect, hand eye reflex, the ability to sense danger and access to biotic powers without the need for implants. This is also how they managed to survive the beacons full uncontrolled power.
Now that is my basis of understanding shep and how i get to this theory. When they shoot upto the citidel i believe that shep never left the ground. I think the only one who made it up was anderson and it was anderson who chose to destroy the reapers (eg 1 person has made it up is stated in the cutscene by hacket). I believe the illusive man was already dead before anderson even got there, tried to control the reapers and when he realised he would have to sacrifice himself he finaly fought back against the indoctrination and commited suicide.
Now with anderson about to destory the catalyst and the reapers the catalyst panics and searches for a solution. He searches out and finds shepard knocked out and reaches into his mind, unable to control him he trys to convince shep that the only way to stop the war is to save the catalyst and the reapers.
The catalyst tells shep that if he destroys it and the reapers that all synthetic life will be destroyed so that means the geth and edi. Obviously thats something that a good shep would never do as legion was he friend and thus all geth are now like legion and edi has saved shep alot of times and become a major part of the crew and jokers girlfriend.
If shep refuses and choses to do exactly the same thing that anderson is about todo then the catalyst and reaper simply die and nothing else is damaged, the explosion only kills the catalyst AI, Reapers and here is the thing, all beings either indoctrinated or who use the same indoctrination power EG the leviathons. Shep wakes up on the ground (and if your with liara she senses your alive through your bondmate joining and thus why she refuses to put your name on the wall)
You see i beleive the Reapers are the ones who designed the catalyst weapon in the 1st place to kill the remaining leviathons as they were the only species able to destroy them but realised the weapon would also kill them so they hid it and thought it would go away, this i think is also why the leviathons themselves are the ones who have tried to hide themselves for so long and influenced the races to hide the weapon itself.
So if you do the destroy which i think is the cannon ending shep wakes up on earth, anderson dies and the geth and edi survive with the reapers, leviathons and catalyst AI dead.
If you read this then do the choice bit again and watch the cutscenes for the choices you will notice illusive man control, Shep synthesis ( which is what the reapers are doing already but catalyst is trying to make it look nice and tempt shep) or destroy which shows anderson shooting it.
I only have 2 bits to add to this really, i think the sitting down with anderson was an unintentional effect of sheps mind whilst unconcious reaching out for anderson, in andersons last moments about to die from the explosion created from shooting the catalsyt his mind or soul escapes and shep finds it and they say there goodbyes.
The dreams shep have are catalyst trying to indoctinate shep but its not working and catalyst cannot figure out why.
Finaly i beleive that as no matter what you do or who you romance that liara becomes your bondmate at the very end by sharing herself totally with shepard. I think this produces a child and that this is where we shall spring from with 4-6. Maybe we wont be playing the child but as such an asari can live for over a thousand years which means they could still be a crew member or an adversary some time in the future. Possibly even the new shadow broker.
