Recently I had an issue with NWN2 not writing/saving my World Map Way Points, while progressing through the game.It would bug out randomly but mostly by the time I got to Fort Locke. So I did some investigating, and came to the conclusion that it had something to do with security settings. Although I had UAC turned down, all .exe files in the NWN2 folder set to run as "admin", was logged in as an administrator on my PC I was still having issues. So this is what I did
I uninstalled the game, and checked file integrity, (good) re-installed. After installing I went into the NWN2 folder and checked the game file to make sure that it was set to "run as admin". I noticed that it wasn't so I changed it. Started playing the game again, and ran into the same problem.
So this time I just uninstalled the game again, and did some research, I decided to reset my PC to the default security settings, because sometimes permissions can get screwed up from changing things for sharing and stuff. So I used these directions How to Reset Security Settings to Default
Note: Even though you tell subinacl.exe to install into the System32 directory, it may install into SysWOW64. To fix this, simply copy and paste subinacl.exe from System32 to SysWOW64.
So after doing this I restarted my PC and installed NWN2. I started the game and have had no problems yet.
I also did some more investigating to see what was changed. I noticed that all the .exe were already set to "run as admin" And the My Documents NWN2 Folder was Owned by "User/Admin" where as before it was Owned by "System".
It may be possible to make these changes manually after the game is installed, but you would have to start the game over, and the security settings preventing the game from installing correctly may have negative effects any ways. So hopefully this helps someone, and if you have any questions about it maybe I can help.
Good luck.
