When is the best time in the story to complete Citadel and leviathan DLCs?

Late.  Late in the game for the party.  I'm not sure the actual mission portion matters much.  You will get all the people you CAN have in that mission no matter what BUT the mission is fairly difficult so it might behoove you to get your Shepard tricked out with abilities beforehand.  The PARTY can (and should) be done later so you get others involved too.

Considering this dlc, but since my last save is at the end of ME3 will I get a message on the private terminal like all the rest or do I have to load an earlier game?

Spoiler free, does the Citadel DLC change anything in the endgame? I've already started it, but I'm thinking about stopping and playing it as a flashback/alt end in case the real ending depresses me.

Though... if I think the real ending is good enough for my shep I might not want to finish Citadel until next replay.

I'd suggest you play the CITADEL DLC before you start the endgame. If you won't be losing too much progress, you could load a savegame.

Another reason to play Citadel DLC before "Cronos" is that you can get a new weapon, new mods.... This DLC is really designed to be played as part of your campaign before the point of no return, although I understand some people prefer to play it after finishing the game.

You'll get war assets too, although I suppose you will be fine in this category by now. There will be a lof of activities to be engaged in and credits to be made, it's far more content than just a "mission" divided in acts.

Leviathan: After you confirm your LI relationship, because there is LI specific stuff in there.

Citadel: Either after the ending or right before the final mission (they will tell you there is no turning back blah blah).

Omega after Citadel Coup

Leviathan anytime but you have to finish it after Thessia otherwise Shepard looks like a complete moron with the memory of a goldfish
