I find it disturbing that the geth needed the upgrades to be "truly alive" and edi eventually said that she is only "alive" once she is synthesised.

No. The geth and edi were alive already. (in my opinion)

They were alive but after Synthesis they feel alive (It's the understanding part that the catalyst promises).

So organics needed synthesis to be alive because we needed perfection through technology?

However the today definition isn't perfectly adapted to the theme, if I do a transhumanism brain augmentation it's a brainwashing ?

I guess that depends on the circumstances:

Were those augmentation done because you wanted to have them OR did someone force them on you without your consent?

Of course I wouldn't call the former brain-washing since it clearly was your own choice to alter/improve your capabilities, even if these alterations possibly affect the way you would view the world as you (for example) would be able to process information you wouldn't be able to beforehand. But the latter would fall under the definition of brain-washing nonetheless as this is still a forced way of (at least potentially) changing the foundations of somebody's opinion-making, thus leading to a alteration of his beliefs and attitude.

Though EDI clearly states Pre-Synthesis that she is feeling alive:

"The Illusive Man ordered my creation years ago. Jeff was the one who allowed me to think for myself. But only now do I feel alive. That is your influence."

Ah ! Forgot this one.
So my guess is that she is feeling even more alive :P Obviously on this part each must make his interpretation.

Understanding cannot be imposed on a free mind. Understanding is gained through experience.

It definitely violated free will with respect to no one asking to be turned into these hybrids.

Also, that the heck does "gives synthetics a understanding of organics" even mean? How is the achieved, through forced reprogramming? Who said synthetics didn't understand organics? The Geth in my play-through and EDI seem to just fine.

And how does this 'understanding' relate to the issue of a technology singularity in any way?

Someone could argue there is no such thing as free will in our universe.
