I preferred the SR1. It didn't have all the unnecessary stuff, it was just a warship. And a warship that was well suited to play ground support for Shepard, rather than being oversized.
And it was Shepard's first command.

If my Shepard is romancing Liara it's the SR1 in game, so they can flirt.
Personally I prefer the SR2 without the Cerberus stench.

@Aaleel Agreed. Love the stairs to the CIC and being able to actually go out the door onto the gangway.
But I'll have to go with the SR-2 from Cerberus as it was built and given to Shepard.
I don't like the war room - too crowded and that was going to be Anderson's ship not Shepard's. I don't like that Shepard can't just walk up to Joker, now there's a door. And I like EDI the way she was on the Cerberus SR-2 not the robot-body co-pilot. I already liked her in ME2, she didn't have to be literally humanized in order to relate.
Think what you will of Cerberus but they gave Shepard a ship with leather seats. The Alliance lent her the ship in ME1 and took it away in ME3.

The SR1 reflected ME1. It established the framework for its successors, but the execution made very little sense. Stairs? The world's slowest elevator? Engineering only accessible through the cargo bay? Jedi Council comm room? Just a haphazard design/layout. And enough with the blue.
The SR2 from ME2 felt the most like a real space. Whereas the ME3 SR2 had that War Room, which could not possibly have fit in the Normandy, breaking the sense of space. It's a shame, because they didn't really need that room and I enjoyed the lighting, little clutter and details, and cargo bay access of the ME3 ship.

Cerberus SR-2. Mainly because the war room and vid comm seems far away with the conference room and scanner separating it from the Galaxy Map. I loved where the conference room was for ME2.

Alliance SR2, I like being able to go down to the cargo hold/shuttle bay again. And the armory is back where it is supposed to be.

Aside from the fact that I vastly prefer the Alliance colors over Cerberus, I like that it's now part war ship, part command center. It would have been really interesting to see how sleek everything would have looked were it completely finished by the time ME3 rolled around. Maybe they could have also installed some better lighting, too.

I always liked the simplicity of the SR1. Also, the eezo core looked way cooler.
The only thing that always bothered me about it were the stairs (and 2 of them at that). They always make such a big deal out of the limited space on ships and then they waste all of this room on stairs when a simple elevator or even a ladder would have done the job.
But other than that, SR1 all the way.
I also liked all the exterior moving parts, like the front thrusters facing downwards when the ship docked or how the thrusters are moving closer together when entering relay transit. Cool stuff.

The Alliance SR2, but with the Cerberus SR2 wet bar. Shepard needed to get hammered once in a while, and with Gardiner. And I liked the proper lighting on the Cerberus SR2. Also the SR1 lacked proper restroom facilities. Where did every one go to the bathroom? in the airlock?
And Grunt or Wrex should have come out of the facilities with a magazine and yelled for maintenance once. Too unsophisticated? Okay.
