Luca Blight from Suikoden II. A pure blood craving maniac who is defeated only by being fought with three different parties.

Sephiroth from Final Fantasy VII or Maximilian from Valkyria Chronicles. Sephy was truly terrifying and was fanatical in his belief that what he was doing was right, Maximilian, his voice, his wording, everything screamed that he was the dictator, the King, the Tyrant.

Saren AND Sovereign (in ME1 only though, the rest of the series had a severe downfall in antagonist quality!)

Kane (CnC, though antagonist doesn't necessarily apply as you can play both sides and neither is the classical good vs bad)

Ghandi (the AI personality in Civilization. ANY Civilization game, that dude always suckerpunches you at your most vulnerable/unexpected moment!)

Also the Illusive man was well written and he was in ME2 and ME3.  Or did you not remember him?

Letho (TW2), Loghain Mac Tir (DA:O), Andrew Ryan (Bioshock) are some of the antagonists that come to mind. Oh and there is another antagonist I like from a certain persona game on the Vita but that would be a major spoiler so I am not going to mention that one.

Letho from TW2 was a brilliant adversary.

Irenicus from Baldur's Gate, Vaas from Far Cry 3, Haytham Kenway from AC3, Handsome Jack from Borderlands 2. There are others too, but those ones come closest to mind.

The Master (Fallout) - He believed he was doing the right thing and even when you pointed out the flaws in his plan he took it calmly. Literally some of the best voice acting I have ever heard. One of the best antagonists ever.

Others that come to mind:

Handsome Jack (Borderlands 2) - Gotta love this psycho.

Vaas (Far Cry 3) - Awesome villain. Too bad he was just used as a marketing trick and only appeared in the game like 3/4 times, which wasn't enough. Hoyt was nowhere near as close to Vaas' awesomeness.

Andrew Ryan (BioShock) - Bloody king of Rapture!

Sophia Lamb (BioShock 2) - Memorable antagonist and only interesting character in this trainwreck of a game.

Legate Lanius (New Vegas) - He left me a big impression, even though he only appears at the end. I mean, throughout the entire game you hear about various atrocities that he commited and when you finally meet the man he definitely lives up to the expectations.

I've glanced on that thread a while ago. The opening post begins with mentioning the books, hence my mentioning that my opinioin on Loghain might be influenced by the fact that I haven't read them. I'm still of a mind that reading the books should not be necessary to get a good grasp of who the villain is, so perhaps the game could have done a bit better in that regard. In the cinematics you only get to see more of Loghain's scowling face while he commands the nobles to follow him or allows Harrowmont to hire an assassin to deal with the last two Wardens. Hardly helps to deepen his character or expand upon his motivations.

Saren does it for me. Too bad the ME never got anything better, the Illusive Man would've been great if they hadn't done the whole "he's indoctrinated, so everything is nonsense" thing. Loghain was also great, sometimes I picked him over Alistair.

Damn only one? Well there's Revolver Ocelot from the MGS series. In MGS3 we are introduced to Major Ocelot a young triple agent who's encounters with Big Boss shapes him into the master manipulator, gunslinger, torturer the players know well in MGS/MGS2, and hints at his underlying motive for his future schemes.

The MGS series is basically his Batman, and Xanatos gambit that paid off big time in MGS4.

In no specific order honorable mentions goes to Captain Walker (Spec Ops The Line), The Boss & Big Boss ( MGS series), Kain (LoK), Letho of Gulet , Sydney Losstarot, Kreia, Hugh Darrow, GlaDoS, Solidor Vayne, Cidolfus Bunansa, and Venat.
