Also the Illusive man was well written and he was in ME2 and ME3. Or did you not remember him?

Irenicus from Baldur's Gate, Vaas from Far Cry 3, Haytham Kenway from AC3, Handsome Jack from Borderlands 2. There are others too, but those ones come closest to mind.

Others that come to mind:
Handsome Jack (Borderlands 2) - Gotta love this psycho.
Vaas (Far Cry 3) - Awesome villain. Too bad he was just used as a marketing trick and only appeared in the game like 3/4 times, which wasn't enough. Hoyt was nowhere near as close to Vaas' awesomeness.
Andrew Ryan (BioShock) - Bloody king of Rapture!
Sophia Lamb (BioShock 2) - Memorable antagonist and only interesting character in this trainwreck of a game.
Legate Lanius (New Vegas) - He left me a big impression, even though he only appears at the end. I mean, throughout the entire game you hear about various atrocities that he commited and when you finally meet the man he definitely lives up to the expectations.

I've glanced on that thread a while ago. The opening post begins with mentioning the books, hence my mentioning that my opinioin on Loghain might be influenced by the fact that I haven't read them. I'm still of a mind that reading the books should not be necessary to get a good grasp of who the villain is, so perhaps the game could have done a bit better in that regard. In the cinematics you only get to see more of Loghain's scowling face while he commands the nobles to follow him or allows Harrowmont to hire an assassin to deal with the last two Wardens. Hardly helps to deepen his character or expand upon his motivations.

The MGS series is basically his Batman, and Xanatos gambit that paid off big time in MGS4.
In no specific order honorable mentions goes to Captain Walker (Spec Ops The Line), The Boss & Big Boss ( MGS series), Kain (LoK), Letho of Gulet , Sydney Losstarot, Kreia, Hugh Darrow, GlaDoS, Solidor Vayne, Cidolfus Bunansa, and Venat.
