Luca Blight from Suikoden 2, a true monster of a character with a past tragedy. And dies one of the most epic deaths in video games.
Kefka, from Final Fantasy 6. This guy is the Joker of the FF verse, only perhaps even more insane.
Pious Augustus in Eternal Darkness : Sanity's Requiem. Great villain and you actually get to play as him for a while.

I've glanced on that thread a while ago. The opening post begins with mentioning the books, hence my mentioning that my opinioin on Loghain might be influenced by the fact that I haven't read them. I'm still of a mind that reading the books should not be necessary to get a good grasp of who the villain is, so perhaps the game could have done a bit better in that regard. In the cinematics you only get to see more of Loghain's scowling face while he commands the nobles to follow him or allows Harrowmont to hire an assassin to deal with the last two Wardens. Hardly helps to deepen his character or expand upon his motivations.
Reading the books adds depth to what is already an intriguing antagonist. I never read the books.

I think I have to say Kadaj from Final Fantasy 7: Advent Children. He's a tortured soul that is controlled by the darkness within him, even as he knows that HE isn't the one that the darkness wants (it's Sephie). And he's very jealous of his "brother," Cloud, who has the darkness but can resist it.

My favourites.
Would also put Illusive Man but i disliked what they did to his character in the third game. They made so much hype and background around him and he just ends up as another villain who stands in Shepard's way.

Regnier (Kingdom Under Fire series).
Gabriel Belmont (Antagonist in Castlevania Mirror of Fate but protagonist in Lords of Shadow 1&2. Tragic hero who saved the world twice and for nothing and was betrayed twice too. His descent into evil isn't even his own fault as he had to become a vampire and absorb the ancient power of a demon to stop it from destroying the world. Even now as Dracula there still seems to be some good in him although it seems that after the events of Mirror of Fate, he's probably become more evil).
Tali vas Normandy (Extremely evil and commands a wretched army of followers to boot too who are obsessed with her sweat. What vile experiments she performs on them to be so obsessed over such is beyond me).
Kain (Legacy of Kain: Soul Reaver 1&2 and during Raziel's parts in Defiance. Quite honestly I am shocked he hasn't got a mention here because he's a very complex character and he sends Raziel literally to a hell for 1,000 years to be tortured. That's better cause for revenge than "you killed my family!" and need I mention that Raziel and his "brothers" are actually the resurrected corpses of an order of knights that used to hunt vampires?)
Elder "God" (Legacy of Kain series).
The Dragon Grigori (Dragon's Dogma. Simply because he's not the big bad evil you initially expected him to be...)
Mephistopheles (Neverwinter Nights: Hordes of the Underdark. Seriously this guy is the best. Now I could go on about how interesting his background is and how he used the player over the course of the two expansions to Neverwinter Nights but forget that. He was badass already but even more so when he enters Waterdeep and kills everyone. So badass is he that one of the NPC's gets on the floor and starts worshiping him as he enters the inn in Waterdeep but Mephistopheles shows no mercy).

incredibly well written character. Just prime example of characterization. Wow. Put's everyone on my prior list to shame- truly "High Level" stuff with the Catalyst. Bioware had Top Men working on that character......... Top.Men.
