There's a difference between being well written and being a lack of written that's ambiguous enough that people are left to fill in the blanks themselves with awesome imaginings. A lot of Bioware antagonists are the later, not the former: Saren has very little actual presence in the story, and the parts of Loghain that warrant the claims for him are almost entirely located behind the wall of optional recruitment, after he stops being the antagonist. In a different disqualifier, the Illusive Man of ME2 was never the antagonist, no matter how much some people disliked him.
I suppose I would pick The Boss from Metal Gear Solid, Snake Eater. She was written in such a way that she had a presence throughout the game, throughout the many other bosses, and her relationship to the protagonist was both antagonistic but so much more.
Master Li from Jade Empire is another one I would consider well written: his exploits are legendary, as is his cunning, and though he isn't the most directly involved figure and is relatively limited, his scheme and ultimate resolution are both well done.
