I don't what you're talking about KotorEffect. My Shepard supports them too. A hell of a lot more than the impotent morons of the alliance and the council.
He fights against them because they're indoctrinated. He supports their prior vision and ideals of building a better humanity and a safer galaxy for humanity.
He also respects and admires TIM, though he doesn't personally like him or trust him. He does believe that, once, TIM did have humanity's best interests at heart. And he does believe that he died trying to do the right thing, even if it was his own twisted vision of it.

You could support their past ideology but the Cerberus in ME 3 is not one that Shepard would support.

Which is why he wouldn't want to wear the organization's armor into battle when he is fighting against them (if nothing else to prevent friendly fire from squadmates who might confuse him for a Cerberus grunt)
