I know this has been brought up countless times already, but alas the search engine decided to be less than helpful when I tried looking for topics on this matter.
So, what's the deal with credits disappearing after a match? I just finished two platinum runs, full extraction in each, and saw the credits appear on the character screen, but the moment I clicked "store," they magically vanished every time. Frustrating, to say the least. I say huh?
Anyone able and willing to shed some light on this mysterious occurrence for me would have my thanks.
*gasp!* Where is my money?!

Sadly, OP, It's a mystery that will most likely never be solved (due to no more planned patches). It's been going on for a long time. Bioware was looking into it about 5-6 months ago, but they weren't able to fix it.
Usually when I notice the disappearing credits/XP, I check N7HQ. If it shows the proper credits/XP, then I end task on masseffect3.exe and reload the game. That usually fixes it.
As for how to prevent it? Hope the host of the match doesn't leave right away (if you're playing with randoms), and try not to leave the lobby, or visit the store right away.

Did the op leave the lobby to go shopping? I've hear reports of credits vanishing if you do not leave the lobby to shop then the host leaving or sumpin.
