Knight Of The Old Republic 1 and 2: pretty damn epic.
Dragon Age: Origins: freakin awesome.
Metal Gear Solid: A legend among games I tell you.
ME trilogy: Yes I'm being biased and included all 3 lol But I love ME world, don't wanna leave anything out =)
GTA, or The Elder's Scroll series are just not the games for me. But I can see why they appeal to others.

My best games of the decade (in no order, see above):
-Mass Effect
-Mass Effect 2
-Halo: Combat Evolved
-KOTOR
-Civilization IV
-Grand Theft Auto: San Andreas
-Halo 3
-Gears of War (the original)
I'd say BioWare had a damn good decade to start the new millennium.
Edit: On the subject of Half-Life 2: for me, Halo 2 was vastly superior (both came out in 2004). I played Half-Life 2 when it came out. The game was clunky and boring; it felt like a tech demo for a physics engine wrapped in an engrossing story and atmosphere. They nailed the stuff I tend to like (story and characters) but completely dropped the ball in the gameplay department (brick puzzles, water puzzles, pipe puzzles, jumping puzzles, car-dropping puzzles, first-person vehicle sections [the horror...]).

Say what you think the game of the decade is and move along. Debating what game is "better" is extraneous.
As for me I'd have to acknowledge The Elder Scrolls: Skyrim because I'm a sucker for RPGs and sexy dragons that I can double wrap in bacon.
But honestly, there were a good number of great games that released. I enjoyed them for different reasons.

I'd say Max Payne 2: The Fall of Max Payne, but I think that is over ten years old at this point. Scratch that, October 2003, that just meets the mark.

MGS stories are written pretty well (except for maybe 4). Read that in Alistair's whiny voice.
